I was just thinking if you'll be able to see when the deadly alliance beat him up when you get to outworld with Shujinko.

Doubt it. I can't really come up with a valid reason, but I just really doubt he'll witness that.

Since Conquest takes place before the time of Deadly Alliance, I don't that it would happen. But parhaps in the opening sequence of the game well find out.

I believe it will happen but Shujinko might not be there at the time it takes place.
