You can beat Kabal, Kobra, and Kira in the Netherrelam for 1000 onyx coins, you can train with Noob-Smoke in Chaosrelam repeatedly for a total of around 475 onyx coins each time. Other than that, just save up the money you find in houses and stuff. Onyx coins you find just laying around in houses are usually big amounts, like from 50-150.

I was able to get Noob/Smoke right after I compleated Konquest. I must have gathered enough from beggining to end.

Play Puzzle Kombat a lot, and you'll get tons of Onyx koins, meeting Meat in Netherrealm also works.
