Jeet Kune Do
Why'd they think it would be a good idea to change Jeet Kune Do to Jun Fan? Did they think we wouldn't notice or something? And also, Liu Kang is the biggest Bruce Lee wanna be ever. Well except for Forrest Law from Tekken.

The two are different styles. The combos are completely different. Maybe close, but they aren't the same.
ithe trade occured, because jeet kune do is not a fighting style, but a more effective way to use a martial art(and the MK team somewhat made a deeper research). The name jun fan is Bruce lee's real name ( Lee Jun Fan), and it was named in the game because it's bruce lee's way of fighting, not the philosophy of jeet kune do.
The same happens with Scorpion's Mugai ryu, which is a kind of jeet kune do for Kenjutsu styles(traditional japanese fencing)

Since they are the same thing, I don't find a problem with them changing the names.
Did they think we wouldn't notice or something?
No offense, but I don't think they cared. There's a couple of martial arts informed people on the MKD Team and I don't think they wanted to misslead people. Hell, I sometimes refer to them by their other names myself. It's not like Hung Gar and Choy Li Fut which are both related but decernably different.
Nothing really to get all in a huff about mate!

Johnny Cage is the fighter that had the Jeet Kune Do fighting style in MK:DA btw.

Actually, now that I think about it they are different in appeareance do to the two individual fighting characteristics of Cage and Kang. Jun Fan and Jeet Kune Do are the same, but different depending who is using them independantly. Cage had his unique characteristics and Kang has his. That was Bruce's goal of Jeet Kune Do to have everyone develop naturaly and independant of the docturine of a structured "style".

It was not the best ideia to switch names like that do to the fact that some mk fans might not understand why they did but like mugiwah said jeet kune do is not really a martial art but just a concept. I was going to write the same thing as mugiwah but he beat me to it

I will say that the MKD Team was in error by giving Lui another style(Can't remember what it is) since Jun Fan doesn't require anything else to complement it. More combos and maybe even an added special move or two would have been better. Perhaps, an option of a different Jun Fan fighting posture with it's own set of moves would have been good if people wanted to switch during gameplay.

My personal take on this:
All the fighting styles they list are actually just names for the most part. Real moves for each of the fighting styles are few and far between. It's just a cool way for the MK:D team (and MK:DA respectively) to add alittle something more to the game. I use to study Shotokan and Sub-Zero sure isn't doing any traditional moves, but the style is a real style. Just like Noob's Monkey is a real style but done of the moves he's doing are from Monkey Kung Fu.
I would venture to guess that from a coding point they wanted to have 2 styles per character. Have you ever noticed how the CPU seems to adapt to the way you play a style but if you switch to a new style it falls for it? Just a thought.
