Here is a thought and dont freak out on it.
Imagine Reptile is asexual. From mk2-mkda reptile has undergone physical appearance changes. perhaps this was so he could Spawn another version of himself. (this happens in nature with frogs when they cant find a mate and well reptile is the last of his kind so evolution got to work)
his off spring is Larger than his MKDA form and it is the off spring that allows the dragon king to emerge and then becomes the dragon kings sub boss.
Reptile reverts back (after he sheds his skin) back to a more MK4 look and redones his ninja costume( that would please the loyal reptile supporters).
Ok angered that his offspring will not follow him as the dragon king has used this offspring to be reborn and thus keeps it around as a sub boss under his control. (how that works i dont know enough about the phyisology of this species to make an assumption).
so basically our old reptile from earlier games is back ninja costume and all. This time he is fighting to free his offspring from the control of the dragon king.

Actually a variation of my concept could be that Reptile spawns two offspring, one that the dragon king possesses and allows him to remerge and second who the Dragon king makes his slave (i.e sub boss)

yes i have played and finished MKDA, unlocked all the coffins in the krypt and yes i read that. Thats what my idea is based on. That notion but expanding it.
