Try using sweep or half distance or etc. distances, check GameFaqs and use the bottom screen (or top screen) to see the buttons to make the fatalities.

IN CASE YOU ARE NEW TO THE OLD GAMES, THE DISTANCE YOU ARE FROM YOUR OPPONENT WHEN PERFORMING THE FATALITY IS CRUCIAL! SOME ARE FULL SCREEN. SOME ARE INSIDE OR JUST OUTSIDE SWEEP DISTANCE AND SOME ARE RIGHT UP AGAINST YOUR OPPONENT. I HAVE DEFINITELY NOTICED THEY HAVE TO BE FAIRLY QUICK!! KITANA'S KISS IS DONE RIGHT NEXT TO OPPONENT BUT THE RUN,RUN,BLK,BLK, LK HAS TO BE DONE QUICKLY AND IT WORKS!

One other thing to note is that with Fatalities where you press Up - like this one of Jade's Fatality 2: Stomach Shaker U,U,D,F,HP (close) - you need to hold down the Block button to prevent the character from jumping. You can then release block after pressing all Up commands in the Fatality and pull it off with ease.

Yes, some of them you have to be either arm's length, sweep distance or far away or mid screen.
