I think they only restored his human soul/behavior. i do not think that they would take every robot part out, as that would probably kill Cyrax.

cyrax well always be a machine in my eyes but there custom you unlock through the kyrpt he does have a few parts that will be taking off

He's a cyborg, which means technology integrated into living organisms. He's sorta like the Borg in Star Trek: He still has some human parts to him, but his body's been so interlaced with robotic implants, that taking most of it out would most likely kill him. Most likely, to keep him as a vicious killing machine, the Lin Kuei replaced the most vital organs and unneccessary body parts (like the heart, liver, kidneys, 'naughty bits', etc.) with machinery, but kept his bone structure and muscles intact, since they would both be too expensive and difficult to replace, and could be strengthened through techno-organic elements. They might also replace the brain, but since part of a ninja's deadly skills comes from experience and knowledge, they'd have to find some way to download that person's memories and experience into the new positronic brain.

So, while he'd still be a cyborg, Cyrax would now not be limited to programming and, therefore, would be able to live without certain elements of his cybernetics (like his faceplate and arm and leg armor). The flesh that we see when he does this is just his natural, human body that was left relatively untouched during the roboticization process.

In MKDA he starts off as a full cyborg, but when you unlock his alt costume he is half cyborg and half human.

A cyborg is already half human.
