I mean, really, almost half of the story's been cut out.
MK4's been retconned so that some of the characters aren't even in it.
Cyrax couldn't have taken part in MK4 because he was still back at the Special Forces lab being repaired. The creators have shoved it in down our throats that he was found by Sonya and Jax (not the Lin Kuei, like his MKG bio says). So, unless they restored his humanity, and brought him back for the battle with Shinnok...yeah, he was probably just disconnected back at Special Forces HQ.
Kitana couldn't have taken part in MK4 because the creators have shoved it down our throats that she had been in Outworld since MK3, trying to fight what was left of Kahn's army. However, despite that, her roles in Kung Lao's and Liu Kang's endings are still canon.
Which leads to something confusing: since Kitana's role in MK4's been retconned, what does that mean for Mileena? Without Kitana, she has no role in MK4 if her bio's to be trusted. However, her Deception bio mentions that she DID work for Shinnok, so she was definitely a part of MK4. Still, she would've had to have been doing something else...wonder what that could've been...
Baraka was never in MK4. His Deception bio reveals that he's been in Outworld since MK3...serving Shao Kahn, never leaving his side. So, he never deserted or went nomadic through the realms. He was posted in Outworld this whole time. He was never Quan Chi's secret back-up.
Obviously, although Johnny Cage is in MK4, it wasn't under the circumstances his MK4 bio stated. Remember - he NEVER died until MKDA. That's what John Vogel has put his foot down on. So, Cage was just...along for the ride.
Reptile was also never in MK4. His Deadly Alliance Konquest says that ever since MK3 ended, he's remained with Kahn the entire time. So, nope...Reptile was never a fugitive in Edenia or helped Shinnok. He was by Kahn's side this whole time.
Sektor was never in MK4, since his MKDA bio (combined with his MKA card) have shoved it down our throats that he went crazy after his battle with Outworld warriors, so he just went back to the Lin Kuei post-MK3 and killed the grandmaster. He never got recovered or was sent to kill Cyrax.
Noob Saibot is mentioned as being "still under orders from Shao Kahn" in MKDA, which implies that he remained in Outworld with Kahn all during MK4 - his Deception bio also says that while he served Kahn, he did this in servitude to Shinnok. So, he was probably told to stay put. But he never served Shinnok in the MK4 battles.
Goro's entire MK4 bio's been overwritten. The only thing he did in MK4 was come back to rule his people, that's all. Since then, he and Kitana have been at war with Kahn. He never sought revenge on Liu Kang. He wants to put it all behind him and make peace with everyone. Good for Goro.
Everything else can stay as it was, it doesn't alter the main plot too much. But yeah...MK4's probably got the largest retcons out of all the MK games. I mean, WHOLE CHARACTERS got cut out if the retcons are to be trusted. What do y'all think?

Mileena and Noob Saibot working for Shinnok also could happen during UMK3/MKT, there booth worked for Shinnok, and so their Bios could be retconned after all.
Also, dont forget about Reiko. Acording to MKD and MKA, he never left Khan's side, so he wasn't Shinnok's general.
They never explains how Quan Chi told Scorpion that Sub Zero killed his family, or maybe this was enterely retconned, and Scorps sub plot during MK2 and MK3 involving young Sub Zero never happened.

Well, nothing in previous games can contradict what Mileena does in MK4. Mileena's MKG bio mentions that she's been working for Shinnok since she died in MK2 and that she does so out of fear...her MK3 ending also mentions how much Shinnok scares her. So, I believe Mileena's still under Shinnok's power during this time.
Also, Noob Saibot's Deception bio mentions that all along he's been working for Shinnok - everything he had done before Deception he was doing for the evil Elder God. So, I would believe his MKT ending when Shinnok told him to go over to Kahn...and in Deadly Alliance, he's still over there. Future bios confirm that parts of both Noob's and Mileena's MKT endings are true.
I disagree with Reiko, though. His MKA bio card says that he has served as general to both Kahn and Shinnok, and that "for a time" he had served as a Brother of Shadow. So, Reiko was definitely in on MK4.
And as for Chi/Scorpion/Sub-Zero - ugh, don't get me started. Another controversy in the MK storyline. I mean, seriously, WTF. When the MK Team posted up myspaces for Scorp and Sub on the official MKA site, Scorpion is "blogged" as saying that he wanted to protect Sub since MK2...then in MK4 he "blogs" that Sub-Zero wasn't the killer he made him out to be...which means that he was protecting him in MK2-3 and then at the same time hunted him in MK4. According to the MK Team, BOTH scenarios happen. They really have to explain this one.
