I don't think so and this is why: In MK1 and the beginning of MK2 he was all about revenge (proven by bio's and endings).
His MK2 ending was suported by the fact that he went back to hell and Sub-Zero was still alive to be in the next tournament.
He wasn't even in MK3, his revenge spree was over.
In MKT he was free and a wild card. Some may say he was still after Sub but if that were true, he would have been busy hunting, and not interested in Kahn's offer at all.
In MK4, defeating Sub-Zero was a job (Scorp was never a hero, whether good or evil won was never an issue with him, as long as he got his). His bio says that he had other intentions...they were never revealed. You could say they were to get revenge on Sub-Zero, but If he was out for revenge, I doubt he would have stopped for a chat after knocking Sub down in the final confrontation. The fact that he did stop and said "By defeating you Sub-Zero, I HAVE...," talking in the past tense, shows that the fight was over, he didn't need or want to kill Sub. If revenge was what Scorpion wanted, he wouldn't have stopped, killing him in Kombat would have been his untimate goal (You can see that by the way he relentlessly hunts Quan Chi). If he had said, by defeating you Sub-Zero, I will..., it would have shown that he was going to finish him. I beleive he wasn't going to kill him.

His UMK3/MKT ending makes it very clear it happened. Yes, endings are "what if" situations but the information can still be true. It's confusing, but while Scorpion did not win UMK3/MKT the stuff about what happened to him in MK II(becoming Sub's protecter) must have happened otherwise the "what if" situation in UMK3/MKT wouldn't be possible. For example, even though Cyrax didn't win MK3 we know him being lost and malfuncionting was canon because it's mentioned in the later games.
If it wasn't for MK4 it would be a black and white issue. The problem is MK4 doesn't mention why they're feuding again in the bios. One thing to note is that Scorpion always mentions wanting revenge for Sub killing his "family and clan" yet in the previous games he wanted revenge for killing HIM. I think the most likely explination is the theory that Quan Chi conned him into thinking that the younger Sub-Zero had killed the family. It never specifically says that in the game, but it seems like it was what they were trying to get across. Why else would he suddnely switch to being pissed about his family unless somebody gave him the tip? Also, we know he met with Chi in hell when he joined up with Shinnok.
In the end I don't think it matters all that much. It seems to be completely dropped in 4 and DA. Like it never happened, with no explination one way or other. It's just like Reptile working for Shinnok in MK4.

Also, doesn't it say in Sub's Konquest when he's training with Scorpion that Scorpion may rethink his vow to protect Sub, or something to that effect?

I saw the part where Sub-Zero's Konquest mode in MKDA says that, it is actually referring to something else.
It mentions that circa MK4, he now believes Quan Chi to be his family's true murderer and will not harm Sub-Zero. However when you keep attacking Scorpion in your Konquest mode, it says Scorpion will now "rethink his vow not to kill you".
OTOH, here is proof from the Official Midway MKII comic written by John Tobias that the whole "protector" thing DID happen:

I'm pretty sure Scorp vowed to protect the younger Sub Zero in MKII because he witness a battle in which Sub Zero showed mercy on the warrior he was fighting. Which Scorpion realized the older Sub Zero (the one that killed him) would never do anything like that..then the whole Quan Chi deal happend...I think Scorp found out Quan killed his family...so he whooped him every chance he got in the Netherelam

Sub-Zero tried to go after Shang Tsung, but Reptile (who was invisible) stopped him. That was when Scorpion showed up and announced that Sub-Zero is under his protection.
The whole part about Sub-Zero sparing someone's life in the tournament (whoever it was) must have just been the clincher.

i think it was reptile whom Scorpion witnessed Subzero spare the life of. If ya think about it, Subzero was on his brother's mission to assassinate Shang Tsung. Reptile is Tsung's personal protector and it is likely that Subby would have to go through him in order to get to Tsung.
