I think they will based on the fact that Boon said every charcter from every MK will be in Konquest mode.

i i dont think they will have effect on deception at all. the mythologies was taken place b4 mk1. and mksf i never played that game so i have no idea what its like but im sure it wont. characters from those games tho may be in konquest. but wont effect the deception story.
It already does when you think about it. For example, consider the relationship between Scorpion and Quan Chi. Back in mythologies, Quan Chi personally murdered scorpions clan and family, and thus this set scorpion in a quest for revenge against the Icy ninja Sub Zero for many years.
He finally found out in Mk4 that it was Quan Chi, and that has given him the reason to have came back in Deadly alliance and will enable him to come back in Deception; to continue making Quan Chis life a living hell.
