Contrary to the popular rumor, Noob Saibot has not had the "Saibot" part removed from his name. He is mentioned by his full name in both his and Asharah's bios and endings. Noob Saibot is still Noob Saibot, not just Noob. The name was just shortened on the lifebar to cram Smoke's name in with it.
Tobias is gone, but has no say on the name Saibot. Midway owns the rights to the name not him. Hope that cleared it up for you.

Tobias' ideas will be missed. But I like the new stuff. Fucking awesome. Deception kicks ass.

Anyway It's already been explained that the Siabot hasn't been dropped, and that Noob-Smoke is more like the Team name.

Yeah, look in the Official Noob - Smoke Wallpaper... crearly puts "Noob Saibot & Smoke"... 5 years ago, Tobias left Midway... but, after 5 years, Noob Saibot is still Noob Saibot...

Noob Saibot was also in that one MK:DA port to GBA. It doesn't matter if the GBA team was a different set of guys - they were still advised by the MK:DA console team.
Also, M4C asked Ed Boon at the Gamers Day convention Midway had. He asked something along the lines of "if Noob-Smoke is just an attempt to clear out Tobias' name from MK" and Ed just laughed and said he had lunch with John the other day.
