This could be true, and this may not be true. On the select screen in the iGuide thing, it seems that Raiden has red eyes. Now, we all know that Quan Chi, teleported out of that place with Raiden at the last second. It could be possible that there was some sort of malfunction or something happened. This could mean that Quan Chi is inside of Raiden, controlling him. Quan Chi=Raiden and Raiden=Quan Chi. This is just my theory and hopes of course. Thoughts.

It's been talked about, but I don't think Quan Chi got out. They just made it look like he did either to get a stir, or as an insurance policy if they want to bring him back, later. I think Raiden got out of there, while Shang Tsung and Quan Chi were fried by the electricity. Raiden's now pissed because his fighters are dead and being used against him. Not to mention the fact he used a lot of his powers in an attempt to kill Onaga.
