Nope, he'll just go back to the netherealm, because Quan Chi threw Scorpion into that pool of acid RIGHT before talking to Shang Tsung and he came back and like Scorpion said in Sub-Zero's MK4 ending, you can destroy a dead man's physical form, but not the dead man himself, meaning no matter how many times his physical form is destroyed, he'll keep coming back until everything about him is avenged.

Scorpion will come back and Boon knows he has to. But I don't know if he'll come back holy or anything. It just wouldn't be Scorpion

Scorpion wasn't in MK3 and MK3 was the least popular game in the series. A connection between the two? Maybe. I just know that he will be back, if boon wants to sell games then scorpion will definatly be in MK6.
