Well, we all know that Shujinko was fooled by Onaga and his Avatar Damashi. He makes Shujinko believe that he is the Elder Gods Champion.
But when you fight Monster after the Netherealm Quest he claims to be the Elder Gods champion.
Is this true? At that time the Elder Gods choose a champion for what reason?
Also, why you fight Scorpion in the end of Konquest? He is the new champion?

but was Scorpion hired by Onaga as well?
like Quan Chi did in MKM, he hired both Scorpion and Sub-Zero.

My interpretation was that Monster was indeed the Champion of the Elder Gods, and was sent into the Nexus to prevent Shujinko from gathering the rest of the Kamidogou.
When he failed in his mission the Elder Gods selected another to replace Monster as their Champion. That was Scorpion.

Yes.
SPOILERS
Monster was the champion, and he lost against Shujinko. At the end of Deadly Alliance, Scorpion has his encounter with the Elder Gods, they assign him to be their new champion, and he loses against Shujinko, the elder gods then endow him with power to defeat Onaga.
At least thats how my friend and I have managed to put the pieces together.

But why would the Elder Gods endow Scorpion with the power to defeat Onaga after he had already lost to Shujinko? Shouldn't they have given him that power prior to his fight with Shujinko?
But we basically agree on the central outline of the plot. The storyline is open to several interpretations.

I thought Monster and Scorpion were the same character, like Liu Kang and Ghost. He is just a third unselectable costume for Scorpion, like Ghost is for Liu Kang, but with different names for some bizarre reason.

Yeah, the thing that makes me laugh, when everyone asks 'Is Scorpion the champion of the Elder Gods', is the fact that it CLEARLY states it in his bio. That should avoid all confusion...
