The best MK story was, I think, Deadly Alliance. Just how intricately woven it was - and how refreshing it felt at the time.

And as for your question, recently the MK Team have announced that Scorpion's vow to protect Sub-Zero WAS true (via the MK myspaces) and rang for MK2-MK4.

They never offered an explanation as to why he was back on him in MK4. So we can only speculate that Quan Chi was able to convince him that the younger brother was responsible for his family's death.
My theory - Quan Chi told Scorpion that he couldn't forget his family because his vengeance had not been fulfilled yet - it was in fact the younger brother who slaughtered his family. "What can I say? I got them mixed up. I THOUGHT it was the same guy."

I agree with you about MKDA being one of the better ones.

As much as I dont like MK4, it did have some really good storylines. The videos actually showed action amongst enemies. I enjoyed the Quan Chi's ending the most, his voice sounds kinda creepy.

I say MK3 and Deadly Alliance

MK3 was an interesting twist away from the usual tournament storylines of MK1 and 2, plus Sindel played an awesome role in it.

Deadly Alliance was interesting in pretty much everyway, especially that whole Dragon Kings army thing.

These 2 games had storylines based on interesting conspiracies and plans, not just straightforward fighting.

Deception had a conspiracy too but it involved only Onago plan with Shujinko's life.
