Why I dont think the Deadly alliance got the better of Shao Khan

I know that in Kitanas ending it states that shao Khan is dead, but perhaps that is what she thinks, not anyone else. The person that was attacked might not even have been reiko, but some other dude.
And I have a feeling that the person hiding in the shadows, wanting to take back every realm, is shao khan himself, since the dragon King will take control of his army, and he wont be in hiding if he is the final boss, and shao khan is the one who has to play with the ball to get the control back. So is this analysis accurate or what? Let me know what you think, thanks.

Perhaps, but you made one mistake. Khan is NOT Reiko!!!!! If you've ever seen Konquest you would have seen Reiko by Khan's side. Other than that it might be a possibility.

I agree with this just because of the fact that Shao Kahn knows both Shang Tsung and Quan Chi all to well and knows that they're both capable of great treachery. He wouldn't trust there "show of alligence" for one second. So my guess is that being an emperor and all Shang and Quan would probably have had to be announced by guards or someting before seeing Kahn in his throne room, and He probably suspected something was up so had another guard "sit in" for him.. So I think your right.

shao kahn is probably hiding in the shadows training building his skills of the black arts wating for the rite time to come out but for know he will remain in the shadows so he can get his revemge on the sorcers...quan chi and shang tsung

I have a feeling Khan did indeed have somebody sit in for him, he would indeed have known that Tsung and Quan couldn't be trusted, and well if he is indeed still alive, could he take sides with the Dragon King?...Just a thought.
I personally think that Khan will be making a return one way or another in MK:D
