Mine is probably Battle Realms because i love the unit alchemy, its so unique.

Is WarCraft an RTS? If so, that's defenitely my favorite series. It just has so much imagination, creativity, and color; which really makes a game in my opinion(Mortal Kombat for example).

Mines the Warcraft series the storylines are great and so are the units you can create it is also set within a fantasy setting which i'm a big fan of and at the time the closest to a LOTR RTS which there now is although i feel Warcraft is better than the LOTR one especially Warcraft 3, I cant wait for world of Warcraft even tho it's not a RTS it's still looking excellent.

Starcraft and it's expansion pack the Brood War. Before those it used to be Age of Empires, but Starcraft blew it out of the water.

definately Warcraft, though Rome:Total War seems to be shaping up nicely. I don't know certain if that's considered a RTS though.

warcraft and starcraft, can't wait till world of warcraft hits the shelves, but i'm not so sure about starcraft: ghost. they should have made it, so u could choose race and then sex, that would have made it way cooler. it would be cool to play as zerg and protoss too! and it would keep it's traditions

Dune 2000.

I just love the story, atmosphere, characters. The battles are awesome and the military units are really cool. Fighting in the desert is just swell (not counting real-life desert fights like Desert Storm and all that Middle East shit). The backgrounds for the characters are very well-developed, you feel as if you're truly fighting for your House. Music is some of the best in any game. Cinemtaics are masterfully done. To me, Dune 2000 is better than Starcraft, partially due to the fact that I'm bored by almost any game that has aliens in it.
I've heard that Emperor: Battle for Dune is much better but I've yet to try it out for myself.
And the Dune games really got me hooked on the Dune novels by Frank Herbert as well as the movie.

I also love Age of Empires. Can't wait to get Age of Kings and make an army of Samurais.

Umm, I may be wrong here since I havn't been following the info on Ghost since it's announcement, but isn't the point of the game playing as a Ghost? The reason being is that a Ghost is a special unit issued only to the Terrans, and the main Ghost of the previous RTS was a female (obviously there is more to that, but I'm trying my best to leave out spoilers).
