I don't think it'd be a very fair match-up, but here's one that sci-fi geeks and movie fans have pondered for decades... Star Wars vs Star Trek!
it'd be easy to arrange the meeting of the two universes, just say some worm hole or rip in the space-time continuem or any of that Trekkie BS

oh, here's something I noticed and thought i should add: all the vs movies thusfar have been baddie vs baddie. Freddy vs Jason, AVP, Godzilla vs King Kong.. apparently good guys don't fight eachother, and if it were good vs evil, it's not as fresh and people don't get to decide who to root for

anywaze, here are some more ideas

Daredevil vs Spiderman
Daredevil vs the Punisher
Spiderman vs the Punisher
Superman vs Batman (first they'll have to make pretty damn good single movies to reenergize the respective franchises)
Marvel vs DC (the only way I can see it being done and at least decent is through animation)
*NEW* Godzilla vs King Kong
Bush vs Kerry... just kidding

Damn Jaybe beat me too it..

Anyway, Vs movies so far havn't been that great. But I think the best way to make a crossover is through Marvel movies. There are so many charecters that reside in the New York area, and have crossed each others paths several times over. In fact, that's how most of them got their start. Woverine made his debut in the Hulk comics, Punisher made his in Spider-man as did Blade(I think). Plus let's not forget the crossover villians such as The Kingpin, Dr. Doom, and the Red Skull. Infact I think that a crossover in the Marvel movies may save the ones that kind of came off a little weak (Daredevil, even though I liked it).

As for regular movies, I have yet to see one that I appreciated, and I don't think it's a great idea anymore.
