Kitana, Sub-Zero, Jax, Sonya, Liu Kang, Kung Lao, Raiden, and Kabal will all definitely return as out of all of the characters in SM, they're some of the few that didn't die. Pretty much everyone besides Liu and Kung will have increased importance as Earthrealm's safety either depends on them (Jax and Sonya), they have people chasing them and trying to kill them (Kitana and Sub-Zero), they want revenge (Kabal), or they'll actually appear in the game and not have somebody posing as them throughout the story (Raiden). Newcomers will be Stryker and Nightwolf who may or may not get screwed out of good involvement in the game as both are minor characters in MK as a whole and they'll just be debuting in the SM series whereas most everyone else is a returning character. As for who you play as and when....my guess is that since all of these characters were the chosen warriors to protect Earthrealm, they'll be a team like Liu Kang and Kung Lao were in the first SM but you only have as many as you're playing as during gameplay (Ex: Though both Liu Kang and Kung Lao were present throughout all of SM's story, you only saw Liu Kang fighting if you were playing as him in one player. For SM2, all eight warriors would stick together but during gameplay, the only one actually fighting the bosses would be whoever players choose to play as.).
The only bosses that I know would be present would be Shao Kahn (Somehow...), Kano (Not as likely as Kahn but he still plays a big role in Sonya's story.), Mileena (Her hunt for Kitana might eliminate the need for Jade and Reptile to come back to assassinate her.) Motaro, Sheeva, Sektor, Cyrax, and Smoke (Though the robots aren't working for Kahn, the fact that they're after Sub-Zero would make them relevant enough to be bosses.). Scorpion MIGHT return but that's more because Ed Boon likes him than him actually having any importance in the story. Considering Rain only appeared in UMK3's attract mode video, I think he might only appear as a side quest like Smoke was in the first SM or only in a video that plays before your final fight with Shao Kahn. Ermac died in SM1 so I don't think that he'd be in the game and even if he was, he would most likely stick with his SM/Deception and Armagedon costume, not a Scorpion palette swap, as he already woret he costume once so why change it? Also, SM gives all of the ninjas different costumes to keep up their differing senses identities so there's no way that Ermac, Rain, or even a possible returning Reptile would look anything like Scorpion or each other. Also, seeing as how Reptile becomes more of a lizard the longer he's away from his people and how some time passes between MK2 and MK3, Reptile would only be more of a lizard and further away from his human form if his appearance changed at all. One last character I can think of that has a vague possibility of making it into SM2 is Noob Saibot. He'd be another boss brought up through Sub-Zero's story but considering the fact that Sub-Zero will already be preoccupied with the robots, I don't know if Noob's as likely to appear in this game.
