Despite how crappy the movie was, I still maintain that the basic storyline that they used was sound, and that it could've made an awesome movie, had they not fucked it up like they did. So, in an effort to prove just how great it could've been, here's my take on how things SHOULD'VE gone:

Intro:
The movie picks up precisely where the last left off, with Shao Kahn announcing his invasion of Earthrealm, and our heroes striking a fighting pose to oppose him. As portals coalesce in the sky and wave after wave of Outworld warriors spew forth, things start looking hopeless for our heroes, especially when the Centaurians show up. Raiden defiantly demands to know how Kahn violated the sacred rules of Mortal Kombat, but Kahn simply orders his and the other heroes' destruction, prompting Raiden to unleash his full fury on the invading hordes. However, although he vaporizes a good chunk of the Outworld army, it quickly becomes apparent to him and the other heroes that, with Outworld's portals forced open like they are, his powers are beginning to wane. Embittered by this revelation, Raiden orders the heroes to retreat, but as they do so, Johnny Cage foolishly tries to lure the Outworlders away from them, and is presumed killed, in the attempt. His sacrifice, however, does give our heroes the distraction they need to escape underground.

Now hiding from the Extermination Squads, Liu Kang angrily questions Raiden as to how Shao Kahn could break the sacred rules and invade, especially after they stopped Outworld's winning streak. Raiden replies that he doesn't know, but will severely grill the Elder Gods for an answer. In the meantime, however, they need to regroup and gather allies against this new threat. Opening up portal wells found in an underground chamber near their location, Raiden orders everyone to split up: Liu will go back to the Shaolin temple and seek out his friend and mentor, Kung Lao; Sonya will go back to the Special Forces to try and recruit her partner, Jax,; and Kitana is charged with returning to Outworld to try and gain the support of her friend, Jade, and to try and find out as much as she can about Kahn's plans. Although Sonya is sick with grief over the loss of Cage, everyone agrees to the plan and had through the portals to their destination.

Meanwhile, Shao Kahn grins at the progress of the invasion before turning and heading into a portal himself, emerging into a ceremonial chamber somewhere on Earth. In the middle of the chamber, on a pedastal, is a long-haired woman, almost pale as death itself, with an equally-pale bald sorcerer tending to her in mystical fashion. Walking up to them both, Kahn asks the sorcerer how long before his wife, Sindel, is ready to be his again. The sorcerer, Quan Chi, states angrily that resurrection is a delicate procedure, particularly with the specifications that Kahn has given. However, he is almost done, and while Sindel is technically revived, it is only a few more hours before she is fully restored, with no memory of her past life and full devotion to Kahn. He then demands to know when Kahn will fulfill his part of their bargain; his services don't come cheap, and such a big project requires a lofty compensation for him to perform. Kahn, again, dismissed the question, merely stating that all is going as it should. In the meantime, however, he'll send Sheeva to pose as Sindel's bodyguard until she is fully restored to his will. After Kahn leaves, however, Quan Chi turns and addresses a figure in the darkness, saying that Kahn is a fool, and that there is more at stake to himself and his master than the pittance that Kahn is offering in return for Quan Chi's services. However, there is a wild card that needs to be taken care of, one with the knowledge to unravel everything that has been set into motion, which is why he recruited the mystery figure; hunt the wild card down and take him out, before he could spill the secrets to their defeat. The figure argues that he doesn't care about their petty problems, just as long as he gains revenge for himself and his clan. Quan Chi knows that, which is why he chose the figure; his drive for revenge will kill two birds with one stone.

At the Shaolin temple, Liu Kang runs from room to room, trying to find Kung Lao, only to be blindsided by his friend by accident. Kung Lao is naturally concerned; Kahn's Extermination Squads have already killed most of the monks in the temple and desecrated many of their monuments. He still can't believe that Kahn has broken the sacred rules, but then berates Liu when he starts browbeating himself for not stopping the invasion like he felt he should have, reminding Liu that 'their' ancestor wouldn't be very happy if he saw the champion of Mortal Kombat feeling sorry for himself. They head down to the furthest wing of the temple, hoping to escape through one of the hidden passages there, but are blocked by a small troupe of Outworlders lead by Reiko and Baraka. The fight is brutal and bloody, with all four characters showing off a few of their more practical special moves (what's Kung Lao without some fancy razor-rimmed hat action?), and ending with Baraka having his arm blades broken off and stuck to a wall (which Reiko ends up getting impaled on), and sliced in half with Kung Lao's hat. Afterwards, Liu King berrates Kung Lao for breaking his sacred vow of non-violence, wondering how 'their' ancestor would think if he saw his decendant murdering in such a gruesome manner. Kung Lao just shrugs and replies that, under the circumstances, he can hope that 'their' ancestor would understand.

Sonya, meanwhile, makes it to the Special Forces headquarters, and asks Lt. Stryker (who is booking Jarek and Kabal, for taking advantage of the chaos with the invasion to loot) where Jax is. She is directed to the infirmary, where we learn that Jax severely injured both of his arms during a sting on the remaining Black Dragon members while Sonya was on Shang Tsung's island. As a result, his trademark metal arms have been installed, and he's just now getting fully recovered from the whole ordeal. As Sonya tries to explain the current situation to a dubious Jax, they are surprised by Sub-Zero the younger, who is on the run from Cyrax and Sektor, who just happen to show up and destroy much of the front offices of the Special Forces, at that moment. Sub-Zero explains that he refused to comply with his clan's order to turn him into a cyberninja, and has now been marked for death, because of it. He sought Sonya and Jax out for protection, partially because of their roles as law-enforcement, and partially because of Sonya's connection to Raiden as a chosen warrior. Sonya, naturally, questions how he survived the tournament, but Subby retorts that that was his brother, not him. Before they can get any further, however, both cyberninjas burst in, forcing a battle royale between them and Subby, Sonya, and Jax. Things get complicated when the mystery figure, Scorpion, pops up and lures Sub-Zero away from Jax and Sonya, stating that while Quan Chi has ordered his demise, Scorpion will take greater satisfaction in killing the murderer of his clan. As such, Subby is forced to abandon his presumed-allies, but not before telling them to warn Raiden about Quan Chi. Sonya and Jax are forced to dispatch the cyberninjas by themselves (resulting in a large explosion that takes out the remainder of the Special Forces building), starts to head to safer ground, wondering who Quan Chi is, and why he is a threat.

I will admit...for as crappy a job as he did with Raiden in Annihilation (though, I know it was more crappy script than anything), I think James Remar would make a good Fujin alongside Christopher Lambert as Raiden.
