A tie between Mk9 and MK: Shaolin monks. Deception is close tho. If only for Konquest and the krypt.

I'd have to go MK3. I appreciate that it is not the best, and it had the sting of following arguably the best with some major series departures, but it was the first one I really played, and it hooked me. I Deadly Alliance also got me back into the series, and I spent countless hours on that thing.

I loved MK3 and MK9 most, though it could be that I'm biased because my favorite combatant, Shang Tsung, was at his finest in the two games.
In terms of general stuff, I suppose MK9 was the one which had it all. Personally, it's always the roster I consider the most, since the combatants are, well, what the actual MK is about.

Atmosphere finishers and story MKII was great. I do not prefer the reboot timeline but MK9 gameplay wise I love

Overall it’s probably MK 2 solely for nostalgia purposes. It was bigger and better in every way than the first game and had a dark feeling to it. The original MK 3 always felt like a step backwards after MK 2. It doesn’t help that the Fatalities (and related finishers) were all pretty lame in the MK 3/UMK3/Trilogy era. They looked dumb (billion rib cages and skulls and hands magically floating in air with no arms attached for example).
However UMK3 holds up the best out of the original games in my opinion. It’s just that, at the time, the MK 3-era felt like a bit of a disappointment compared to how much MK 2 elevated the series. I’m most nostalgic for MK 2 so it’s the most special MK to me but I do consider MK 3/UMK 3 as more fun to play these days (kinda hate Trilogy though lol).
Depending on my mood I would have to say MK 2 or MK 9 is the “definitive” MK overall. As far as the other eras are concerned, Deception is my favorite of the PS2-era and MK 9 is my favorite of the PS3/PS4-era.

Best I actually played: MK3. I mained Stryker and Sub-Zero and I confess, I loved the dial-a-combo thingy.
Best in terms of storyline: Deception.

I agree with both points. I enjoyed the dail-a-combo system from MK 3 a lot. I don’t know why it was so criticized by a lot of players.
Deception ihas the best storyline too. I love how tightly Deadly Alliance and Deception tie together. Armageddon ties closely in as well but we all know that game wasn’t fully realized lol.
MK2, UMK3/Triolgy, Deception, Shaolin Monks, MKX.
I would have MK9 on my list, but there are a lot of details from that game that I don’t like.
For example, the awful Kitana/Mileena story retcon. The Pit stage, why did they put Pit 2 on Shang Tsung’s island? Pit 2 is in Outworld, Pit 1 is on Shang’s island. WTF NRS? It also bothered me that all the women had physiques like Chyna, and Jade’s primary costume had a comical amount of cleavage, like there should definitely be nipple showing if her top is open that much. I also feel like Reptile should have had a human form costume.

Mortal Kombat 3.
It was my most played game as a kid. While I love MK1, and had a love/hate relationship with MK2, MK3 was the one that I kept coming back to over and over again. To this day I pop it in the old Sega Genesis every once in a while and have a go.

Mortal Kombat 9. It was like everything I ever wanted in an MK game, minus a playable Motaro (they could have made it work, darn it!) It really needed a lot to top MK2 as my all-time favorite, but it did it. I absolutely loved that game. It reinvigorated my love for the series.
