There are a few things about the rules of the tournament that I don't understand.
The first is more of a relatively minor story mistake I think. The tournament is obviously supposed to be Single Elimination. And since Shang Tsung declared Scorpion vs. Sektor & Cyrax as an official match, that should mean Sektor & Cyrax were both eliminated from the tournament. But then later on Shang Tsung is still able to assign Cyrax as Johnny Cage's opponent. They could have avoided this if either of Cyrax's fights wasn't an official match, or if only Sektor had fought Scorpion. Still, pretty sure this one was just a writing screw-up and not indicative of any tournament rules.
The next thing is exactly who is allowed to participate, which has multiple parts.
1. The tournament is pretty much the Merger vs. the potential merge-ee. If that's the case, how are Quan Chi and Scorpion able to fight when both should technically be representing the Netherrealm (ie. a third party)? If either of them had won, would it have counted as the first victory (of ten) for Netherrealm?
Granted, since Quan Chi was pretending to be Shao Kahn's ally and Scorpion was only their for Sub-Zero, both probably would have bowed out of the tournament if they beat Liu Kang (since only Goro would be left then). But even as allies they wouldn't have counted as Outworld participates based on what Bo Rai Cho said in Deception (assuming that's still canon), and we know Scorpion doesn't represent Earthrealm anymore because he fights Liu Kang after Shang Tsung declares Liu Kang as the last warrior from Earthrealm.
2. As a side note, maybe I missed it but when did Sonya get eliminated? The last match I remember her being in was against Kano and she won. And couldn't Jax volunteer to participate in the tournament if he wanted (especially since he had been healed to full strength)? All of sudden Shang Tsung was just "Liu Kang is the last from Earthrealm..."
3. I assume there must be some sort of limit on how many participates can be entered from each realm, otherwise Shang Tsung would have stuffed the roster with 100,000 tarkatans, shokans, etc. I mean, I guess you could kind of get around that by saying Shang Tsung was confident nobody would beat Goro so he only brought a handful, but still (even then, he only really brought Reptile, Baraka, and Ermac since I don't think Kitana and Jade fought in any official matches).
4. How does it determine what realm you represent? Is it where you were born or where your race originates? (I'm assuming if your realm is merged into Outworld, you then count as Outworld for the purposes of the tournament). The reason I ask is because in Sheeva's ending the shokans move to Earthrealm and so I was curious as to if any earth-born Shokan could fight for Earthrealm in future tournaments or if they would still count as Outworld (yes, her ending was non-canon but still).
5. Had Liu Kang technically saved Earthrealm when he beat Goro? Goro was the champion, but Shang Tsung had apparently twisted the rules so that you had to beat the host of the tournament as well? But Shang Tsung is from Earthrealm so if he had beaten Liu Kang wouldn't that have still counted as Earthrealm's victory or would it somehow invalidate Liu Kang's defeat of Goro?

you should know by now that evil characters have loop holes that negate certain tournament rules.

I've been asking myself question 5 since like 1992.
I really don't know why you gotta fight Shang first of all.

Cyrax and Sektor were fighting for Outworld (as told by Raiden) as so was Scorpion so and Outworld vs Outworld match does not count as elimination I guess.

The answer for question 5 for the Shang Tsung part is:
He's representing Outworld like the Lin Kuei were, like when Raiden said to Cyrax "He pays you to kill Earthrealm warriors" meaning he isn't counted as an Earthrealm warrior in this Tournament, I think ^^

But why fight Tsung at all? It ends with Goro.

too many mistakes and things that didnt make sense in storymode. It lookd like a 5year old kid wrote it. Thank god the gameplay is good...
I don't think the team thought really that deep when making up the rules for the tournament. Afterall, if cyrax and sektor can choose which side to fight, then shouldn't bo rai cho choose which side to fight as well?
I prefer no to think to critical about this series since there is much more to the story that what is said on the surface. It's not made by a japanese game company afterall.

I have a feeling the rules were made up and bent as the tournaments went along by Kahn and Shang to fit their needs and as long as no one stepped in to say anything, they just kept doing it.
Obviously the only rule the Elder Gods seem to enforce is that you can't merge two realms without winning a tournament. Invading because you're a sore loser and want to throw a tantrum? Go for it!
The tournament itself was never really important it seems to me. Khan finally losing one just made it an inconvenience that he had to side-step.
And I think people could choose to represent whomever they wanted, where they were from wasn't really a factor.

That would be fine if Bo' Rai Cho's backstory hadn't made such a big deal, two games in a row, about how he could never be allowed to fight for Earth in the tournament because he was from Outworld, and that's why he became a teacher instead.

1. I assume that if they were representing the Netherrealm and won, that it would be the first win for the Netherrealm.
most of these are all fairly easily handwaved, but 1 and 5 are quite interesting.
and there also seems to be a total contradiction between what we are told in deadly alliance, about bo rai cho being unable to compete because he was born in outworld and thus would HAVE to represent them, and cyrax, sektor and seemingly quan chi ALL representing outworld whilst being from different realms. hmm...

That's probably why he didn't even make a cameo appearance in story mode.
Hi guys, first time posting here but long time reader...
Regarding the fighting Shang Tsung topic... since he sold his soul to Shao Kahn, doesn't it mean, tecnically, that he is a property of Kahn now? Maybe with that transference, he is now considered an Outworld warrior. As much as Bo Rai Cho hates Kahn and Outworld, his soul is still intact and he simply can't choose to go the other way.
This was always my theory when playing the games. He didn't fight in the earlier 9 tournaments because no one was good enough to get past Goro. If someone had, he probably would have stepped in.
And the rules specify that the winner of the tournament, etc etc... So Cyrax, Sektor, Quan Chi, etc can fight for whoever they want and do as they're told, it doesn't mean they would face Goro or Shang Tsung or even win, they would just give up and return home as their work had been completed. This point doesn't contradict anything stated before in my opinion.
Just my 2 cents.

If Tsung cannot alter the rules on his favor, he has been the ruler of the last nine tournaments?
And for the Netherrealm members, probably if they kill someone, they can claim his soul for them.

Hummmm as everyone doing the trick is fighting for Outworld and the only outworlder that wanted to fight for Earthrealm couldn't... maybe the challenger can absorb any warrior from any realm while the defender MUST defend themselves with only native warriors?
