Was anyone pissed off that Quan Chi stole the spotlight as biggest bad guy in MK9 from Shang Tsung and went downright manipulative and over-troll than the original timeline? I hated it at first, but then when I started to think more I started to reconsider my initial reaction.

What if Quan Chi being in Shao Kahn's inner circle and pushing out Shang Tsung WAS for a good reason? It would be pointless if he did it alone which means he was answering to someone from the past AND the future: the Lord Shinnok.

In Armageddon, Shinnok used his art of deception to spread word that god-like power in the form of Blaze would be awarded to anyone who could beat him thus he caused the Forces of Light and Darkness to gather and tear each other's throats while he sent a clone to join the fun so the real "him" was sitting at the sidelines. To further his agenda, Shinnok even used Daegon by telling him that his parents favored his bro Taven over him and fucked their lives up so Daegon killed them. Thus brothers who were supposed to be the chosen team duo to kill Blaze are at each other's throats. Once Armageddon cleared, only two kombatants stood eligible to kill Blaze: Raiden and Shao Kahn and we all know how that turned out. With everyone out of the way, nothing could stop Shinnok from using his resources to hunt and slay Shao Kahn to obtain the power itself

But things turned out differently after Raiden (who just came to his senses in the blink of time) sent a message to his past self to stop Armageddon before getting hammered to death. You'd think Shinnok would lose that easily right? Well just like good ole' Xenahort from Kingdom Hearts, Shinnok has a BACKUP plan! He actually expected this to happen so he can send OTHER messages only this time to his disciple Quan Chi about the future which is porbably why Quan Chi has a tougher leash on Scorpion and Noob in MK9. Shinnok also instructs the sorcerer to enter both three chapters to look good, act evil etc. to attract the attention of Shao Kahn who being pissed off at Shang for losing the 1st tournament thought "Huh. I'll hire this more competent guy to join Team Outworld. Two sorcerers are better than one dumb fuck." Once Quan makes it into the inner circle, the sorcerer feeds Kahn's insatiable appetite for conquest by resurrecting Sindel so the obstacle standing between Earthrealm and Outworld is removed thus allowing for Kahn to commence his reckless conquest. The events that follow nearly destroys the Forces of Light, killing most of the fighters who turn into Netherrealm wraiths and fall under Quan's strict control. Also, Shao Kahn gets killed as violation for merging his world with Earth without consent by the Elder Gods in Mortal Kombat thus the ONLY potential winner of Armageddon and threat to Shinnok's plan is eliminated. So now Earthrealm and Outworld are all extremely vulnerable to Shinnok's invasion.

Oh and any plans that Quan Chi has to betray Shinnok like in the original timeline? Let's just say things are going to turn out pretty different. So to sum up, Quan Chi actually DID have a positive purpose in MK9 in moving the plot forward after all (though things turned out badly for the heroes) and I think less badly of MK9' storyline as I originally did (despite the lame dialogue and bland characterization of the fighters).

Unfortunately, it doesn't work that way. Years ago, Shang Tsung and Quan Chi struck a deal in regards to Sindel. Shang Tsung would use the Original Kung Lao's knowledge to give Quan Chi the location of the map of elements to the temples that guard Shinnok's Amulet. In return, Shao Kahn would give Sindel's soul to Shinnok to taint it with evil in order for her to be resurrected in Earthrealm. By using a technicality, Shao Kahn was able to breach the inter-dimensional barriers to claim her, hence his invasion. There were certain retcon details that just flat out contradict things in the old canon, creating problems that probably won't be solved.

I think that even if the jist of what you're saying turns out to be true, the way MK 2011's story was done with Quan Chi's almost ubiquitous presence still leaves a bad taste in my mouth.

Oh yes I almost forgot about that sub-plot between Shang and Quan in Mythologies that led up to MK3. Thanks for putting it out there. Yes I acknowledge what I put up is just a plausible hypothesis.

The way I see it, Kahn stepping through to claim his queen was okay, I think it was the moment he made the declaration that Earthrealm was his is when he screwed up.

Quan Chi's "tattoos" and chakra during mk9's timeline have yet to be explained, to my knowledge. He received them post-MK4, I believe by branding his skin with things he found in the dragon king's temple and on the rune stone.

I could be a bit off, but that's where my brain goes.

Two possibilities:

-it was his MKvsDC DLC skin and they forgot completely
or
-There is a reason/plan and perhaps Quan Chi is one step ahead (unlikely)

No, you're spot-on. It doesn't help that Quan Chi communicated with Shinnok at the end of the story mode since Quan Chi's costume has Shinnok's amulet worn out in the open.
