With the recent photos leaked of the towers, you see different characters at the top, one of them being Shinnok. It's a safe bet that whoever is boss and maybe sub-boss is someone we have not seen yet. This deconfirms Shinnok at least, 100% guaranteed. Maybe the leaked bios are true and it is Liu Kang.

Kittelsen responded to a question today regarding a certain character's impending doom in the comics....

Turns out Reiko isn't going to die after all, he pretty much turned that down without outright saying it. Calling it now; Reiko's Kahn-wannabe ass will be the boss.

how IS Shinnok this "surprising returning character"? Many people thought it would be Reiko, Havik or Liu Kang, all of which would be great choices! But instead the new surprise boss is-! Shinnok. The same character that already was the boss of MK4. I guess it's surprising that they picked such a obvious choice. And no, i'm not speaking about Corrupt Shinnok since he's not a returning character.

Shinnok had a similar transformation in Mortal Kombat Mythologies. So, technically that is a returning surprise. [Albeit, mentioned in the original article and suspected by those who knew].
