Reiko isn't relevant, recognizable or popular enough to be remolded into the final boss of this or any other MK game.
My money is on Liu Kang or Havik.
And I'm basing that purely on the notion that Boon has apparently teased the boss is someone we'll recognize... and the assumption it's not a boss we've already seen play boss before (like Shao, or Onaga, or Shinnok)
As for my reasons...
Liu Kang has the mainstream recognition and popularity that he'd make longterm casual fans go, "Damn! Liu Kang is the boss in this one!" As a former champion with wins over the likes of Goro and Kahn, he also has the kombat cred to be a formidable fight, especially if he had some sort of power boost. Making him the big bad would take some plot twists... but they've honestly laid the ground work for such plot twists. He died in MK9. We know that the warriors who died in MK9 fell directly into the service of Quan Chi and the Netherrealm, which could easily lead to some corruption. He also has every reason in the world to be bitter and hateful toward Raiden, and the elder gods (even if Raiden was ultimately right), for ya'know, toying with the lives of others, leading them on fools quests that only led to the deaths of him and most of his friends... and, we've even seen shades of a corrupt evil resurrected Liu in the past, in Zombie Liu. So with the right plot turns laid out in story mode, Liu could easily be the big bad...
Havik is popular enough with hardcore MK fans to get over as a big bad, and he's a natural fit for the role of primary antagonist (all he wants is chaos!) but he's still new enough to be a blank slate that could be remolded into a more powerful boss (ala Blaze, but hopefully with better results)... unlike Reiko who has a long and proven history of mediocrity. Give Havik an unforeseen power jolt in this new timeline, and a big reveal as the master manipulator, sewing his seeds of Chaos over the 25 year story before finally revealing himself, and suddenly he goes from minor cleric of chaos in the old world, to master bringer of chaos and doom in the new world. Futhermore, they're dropping hints about Havik pulling some strings in the comic, and even were in MK9 with Noob's ending. But it's still too early to tell if those hints are actually going anywhere, or just Boon's red herrings and toying around.
But anyway, assuming it's a new boss, who is also a familiar face... those two are where my money lies (personally I like the idea of Havik better, as it's more open-ended... but Liu Kang would be the bigger punch for casual fans, who don't know who Havik is)

Reiko is not relevant enough to become boss status? He does have a huge fan base, just as big as Havik does. Reiko is in the comic and where is Havik? Nothing is really mentioned of him, not even his name.
Boon didn't tease what you just said. Boon said the main big bad will be a "fun returning character". It's not the same.
In a whole, I hope Reiko doesn't end up being the main big bad, because I want him playable and kick ass with them Shriukens

I've also thought that NRS could go in this direction, but I reeeeeeally hope they don't, as I'd much rather see Havik as a playable character.
