It really depends on how you look at it. Players who are very good will not have a problem with pressing two buttons simultaniously for a throw--this is fairly normal in fighting games. Additionally, some tournaments do not allow multiple buttons to be mapped to one, so having a dedicated throw button may not be the best thing to get used to for some people.
I prefer to press two buttons for a throw, and prefer an arcade stick layout. I definitely understand how you feel about the X-Rays, but it pretty easy to get used to. I struggle with a controller, but it's probably because I'm so used to a fight stick. I just picked up a tournament edition, and I have to say that I love the fight stick--very high quality, and its button layout is far better than a Mad Catz TE Stick (which is what I was previosly using).
Anyway, I see your point, but I believe that anyone who uses a fight stick will say that the problems that you listed above are not really an issue for them.
If you keep playing with the fight stick, it will grow on you, and it will not feel as uncomfortable as it does now.
