When faced with the choice between joining the good guys or staying with Shao Kahn in MK3, he chose Shao Kahn. And in MK4, he actively tried to commit genocide.
Makes him pretty evil in my book.

Yep, exactly. If you choose the villian...You are now a villian lol
Reptile... he's more obsessed in trying to revive his dead race rather than being completely evil and striving for power. You know what I'm saying?
He's loyal to Kahn because Kahn, at the time, promises that if Reptile caves into his demands and such, he'll help revive his race.
In almost every game that mentions him trying to revive his race, he's been betrayed, but unfortunately, the idiotic character still joins forces with his masters despite that they betrayed him when it came in trying to bring back his dead species.
He's evil in a way, but only because majority of the time he's trying to get what's lost. He made bad deals with the characters that promised to help him.
That's what I can say.
Then in DA, he tried heading back to his master, but Kahn gets killed. Nitara actually showed him an artifact that could help him out with his race. And because of this, he tried to become like a loyal person to her, but even she played Reptile out and used him to help free her people and because of this, all of this led up to the events of Deception when he was sucked into that giant egg, releasing Onaga.
So basically, Reptile is evil, in the dumbest way possible. In my opinion though.
