According to Cyrax's ending, he gets lost in a desert after Sub-Zero programs him to destroy Shao Khan. And if all Liu Kang's endings are the only ones that really happen, and all the other endings are "What If" story,s then how can Cyrax be seen in the Jade's Desert level?

Liu Kang's endings aren't necessarily the ONLY ones that happen; PARTS of some other endings happen. With Cyrax, Sub Zero DID program him to go after Kahn, but Kahn was defeated before Cyrax got to him, and that's why he malfunctioned in the desert.
