I think it was because cyrax was leaving the lin kuei (spelling) and they kill anyone who leaves it.

Sektor's alignment has always been evil.

Originally he was hunting Sub-Zero because Sub-Zero left the Lin Kuei instead of being made a cyborg like Smoke, Cyrax, and Sektor were. After the Lin Kuei fell apart he formed the Tekunin clan of cyber-ninja which is evil and an arch enemy of the special forces.

In MKG Sektor's ending shows him executing Cyrax and the Special Forces because Cyrax was made human again by Jax and Sonya. This made him a useless agent of the Lin Kuei that would most likely attempt to persue revenge for having his soul nearly taken away by the Lin Kuei's experiments. As far as cyber-ninjas go Sektor is by far the evilest.

In series canon all of this happens except for Sektor assassinating the special forces and Cyrax.
