I haven't played it in ages.

I too remember having great difficulty with Fujin, after I got past my jump timing problems. Sorry, but I can't remember how I beat him. I did get the strategy from a guide though. Try Gamefaqs.

When Fujin is almost dead, he will call a huge tornado toward u which will cover the entire screen. The only way out is to walk close to the edge of the cliff on the screen, and if u do it right, sub zero will not fall off, but will hang from the side of the ledge as the tornado goes bye and kills Fujin.
