Real easy way to beat him is to use Scorpion..
stay ducked at all times and be ready to press block. If he uses the vertical shadow ram uppercut him if not then u can block it. If he starts to shoot fireballs.. teleport and spear..finish off with a combo of your choice or just upercut. Run up and try to upercut him again as he tries to get up. Just repeat that and you can usually take him out.

You could pick Sub-Zero freeze him uppercut and freeze him again quickly before he gets up, keep doing it through both rounds

But if you want to be really cheap pick Lui Kang and do the low fireball the whole time for both rounds, you will be sure to win that way.

Generally I like to duck and not block, the green balls will go over and if he dashes and you can't block in time and he hits you, you stumble less then if you had blocked and you can usually run in and combo him immediately afterwards.

The cheapest and easiest way is to use Noobs fireball. It deisables Khans moves and you can run in and do anything you want to him unharmed, although the CPU may cheat and allow his fireballs to hurt you sometimes. Once the effect wares off, just use it again.
