Having been killed in the first tournament, Sub-Zero somehow seems to have emerged to win the third tournament. However, upon removing his mask both the Outworld and the Earth-born warriors...
Are shocked to discover the true identity of this warrior. A warrior who has long been missing from a previous Mortal Kombat, and one who will return in the fourth tournament.

I believe that Boon and crew knew that Sub Zero and Noob Saibot are the same character since UMK3.
Noob was in MK4 and he has been "missing" since MK1...

I really don't think so. I think Tobias had some sort of plans to bring back the Older Sub-Zero.
Either way, I wouldn't pay any real attention to this ending.

I'd say the same thing. In truth, Ninja Sub-Zero's storyline isn't even a canon one (Along with Human Smoke). Noob's MKT storyline stated him as working for Shinnok, and serving Kahn as per Shinnok's orders.

It's been a while since I brought this up, so my memory's a bit fuzzy.
This is my theory:
In life, Sub-Zero was loyal to the Lin Kuei. Once Scorpion killed him, he had no obligation to the clan anymore. Being "evil" he would've gone to the Netherrealm, and took Quan Chi up on his previous offer to join the Brotherhood of the Shadow. IMO, the all black outfit/skin was a symbol or effect from being incinerated by Scorpion. Or that he's a shadow of his former self.
An alternate theory I had was that the black was to hide his true identity from either Quan Chi or Shinnok, and they didn't know he was Sub-Zero.
Alternately, Classic Sub-Zero could simply be the MKII version of Unmasked Sub-Zero, as he has his MKII moves. An MKII Sub-Zero to match MKII Smoke.
