Two questions: First, by this period of time in MK history, Shinnok should already be in the Netherealm and kicking it back old-school as its new ruler (after usurping Lucifer from the throne, that is). Since I doubt Shinnok would allow anyone in his new empire the power to make the sort of deal Scorpion made, that means that he himself made the deal with the ninja spectre. But, if that's so, why does he need Quan Chi to make another deal with Scorpion to get him on their side during MK4? Wouldn't he just walk over to Scorpion and say, "Okay, new clause in our contract. You want revenge on Sub-Zero, you've got to help us kick some ass in Heaven, first"?
Also, with deals with the devil, they usually aren't considered fulfilled unless you complete your part of the bargain. Since he killed Elder Subby in the first MK game, he would've thought his revenge was complete and, therefore, his deal with the devil done (when, of course, it wasn't). So, when Younger Subby showed up in MK2, did Scorpion have to make another deal with the devil to regain his hellspawned body? Or, since his revenge wouldn't be considered 'complete' until he killed Quan Chi, did he still have his old body from the first deal? And, if he still had his old body, then why would Shinnok or whatever devil Scorpion made his deal with allow him to return to the Netherealm before MK2, or every other time afterwards?

Interesting questions....
1. I think that Shinnok, or even a minion of his just granted Scorpion the chance to get back at the oldest Sub-zero. Quan Chi just wanted the amult and thats it. That was why he was hired in MKM:SZ. The clan the Sub-zero worked for in exchange with Quan Chi for making the sub-zero getting the amult was to kill off there rivals( Scorpions clan). In MK4 Scorpion only joins Quan Chi to gain a new chance at life nothing more. At the same time Scorpion has always been a loose cannon not always on the side of good nor evil, he just wanted to kill Sub-zero.
2. I think ( I am not sure) the in the bios of MK2-MKT,it is said that Scorpion has found ways to escape Hell to do what ever he wants, but to return later time after time again.
2. Well, the older Sub-Zero's not in the Netherealm (at least not known to us), so I'm sure they were all confused, and decided to let him out to do it again. Once again, a sign of their vengeful lusts. Also, in MK3, Scorpion wasn't making any deals. He escaped from the Netherealm when Shao Kahn's army tried to attack and steal the souls there, but failed (proving how strong Shinnok is). In MK4, he had killing Sub-Zero in the back of his mind, but he joined the army at Quan-Chi's request at the offer of life. Scorpion figured, "I kill the guy I hate, and then I get my life back. Woohoo!" As for bodies, well....Scorpion has the same body everywhere he goes. He's a spectre, a ghostly form of his previous incarnation. He looks like that all the time, on Earth and in the Netherealm. He can't be turned into an Oni. He's already dead, not alive, not flesh (well, yeah flesh, but not the type to be disfigured and STAY disfigured. For God's sake, Quan-Chi knocked him into some acid, and he still came out all nice and clean), so the only suffering he could go through is the other Oni and Netherealm residents beating the shit out of him.
In MK3 the reason why Kahn was unable to get the souls from the Netherealm is because he didn't win Earth realm the right way through tournament battle. And once he opened the portal to the Netherealm he confronted Scorpion and had him join his army.
