My guess of the lousy ending is so they can change him. Hellspawn + Heaven = not go together.

I'm guessing it'll be to slightly alter him, as they're doing to all the characters.

He is gonna be in it because in the story line quan chi fights scorpion and knocks him into the acid on the acid bath stage(at this point shang and quan shake hands and for the deadly alliance) His body has been destroyed many times before but his spirit always survived. so yeah his hellspawn body was ripped apart by the purity of heaven cause his body was made with evil magic,but his soul was not destroyed. what remains to be seen is what effect did the purity of heaven have on his soul. I belive he will return but how he will act and look will soley depend upon what the purity of heaven had on him

even if he doesn't make it to mk6 that doesnt mean hes gone forever...look at mk3.he wasn't in it but he came back with a vengeance in mk4.
