Many people have claimed that Shao Kahn is unlockable and have been flamed into the depths of hell for suggesting such a thing. Now I have not unlocked any "Super Unlockables" And while I believe they exist, I have no clue what they are except if the names Stryker and Fujin on the main menu really mean anything. ANYWAY, My thought is, MAYBE - Shao Kahn is unlockable, My basis for this theory is Shao Kahn's costume...For those of you who have the Kollectors Edition of Deception, and have played the previous versions of MK and payed attention to the opening video for Deadly Alliance, Look at the Kollectors Edition Bio video for Shao Kahn, REALLY look at it. Particularly the 3D model of kahn used for the bio. Now look at ABSOLUTELY ALL of his previous appearances. This is a new model with a distinctively NEW costume. Now this may not be proof of anything, I do think its unlikely that they would create a new design for him just for a Bio, when they already had a perfectly good model for the MK:DA opening video. Thats all. Just a thought

Not to mention that his and Goro's Models are perfectly done. They are the only two that have those great models that "Arent" in the game. I think its a bit weird that they would go though all the trouble if they werent in the game.
This is just me adding to your theory.

I absolutely agree with the both of you. I can't see why the programmers would waste their time to make models for these characters, but at the same time, this is a Mortal Kombat game. Boon and his boys could just be out to mess with our heads. The same thing goes for the cell mates in the prison stage. Maybe Fujin, Motaro, and the others are there for the simple fact of showing us that the characters are indeed alive, but not playable the game. Remember Kano and Sonya in Mortal Kombat 2...

There are important differences between both situations. The first of them is that 2D sprites don't take half as much time and effort to create as 3D models, which makes it much easier to create useless sprites just to tease people (as in Sonya and Kano in MK2). The second difference is that last time I saw pictures of the prison stage - and it was a long time ago so I may be wrong - the models used for Fujin and some other character were their MK4 models and not new models. In addition, you can't even see the full character inside the cage so is it really a 3D model or only a 2D texture? If you're completely positive it's a 3D model, how do you know it's new and complete? The characters in the prison stage aren't complete models for sure or they would have no memory and model loading issues in making Shang Tsung morph if they could load all those full-fledged fighter models to place in an arena.
