My question:
If Quan Chi is a 'free-roaming-sorcerer' who can traverse the realms as he pleases, why on earth did he go to so much trouble of stealing Shinnok's amulet, that is only really usefull for opening dimensional gateways. And if he's so free-roaming, how come he didn't just roam-freely out of the Netherealm as soon as he was put there?

He stole the amulet because Quan Chi is a traitorous a-hole. He didn't just zoom out of the netherealm because when he was there, his power faded while Scorpion only grew stronger. So, to get out of the Netherealm, he needed to go through that portal in the intro movie.

But I have another puzzler, how come reptile is loyal to Shao Khan in the story of Deadly Alliance when at the end of MK3 it is revealed to him through Khameleon that Shao destroyed is homeword, causing him to turn against Shao Khan. And it's obvious this ending is 'real', because in MK4 he says his homeworld was destroyed at the hands of Shao Khan.

Desperation. Shinnok was dead and Quan Chi was in the Netherealm, and Reptile was desperate for a master(like he was after Kahn's death), so I guess he just went back to Kahn. Or maybe the story writers just neglected his UMK3 ending. I think its the former, though.
True, true. Somehow I managed to neglect that fact. It was to my knowledge though that some parts of the ending could be true, not the whole thing. Like Liu Kang's MK3 ending, Kitana did actually come and thank the earth warriors for saving Edenia and EarthRealm from Shao Kahn. Plus Scorpion's MK4 ending. Not all are what if's. Scorpions ending has him go back to the netherealm with Quan Chi and that really happened.

Nah. I get the feeling that was a different reptile in MKDA. Different from the one that hated Kahn for his diabolical acts against his race

Nah, I'm pretty sure it was the same Reptile. But Reptile isn't exactly the most, ahhh, stable character. He's always shifting loyalties and latching on to someone, somewhere, for some reason. And what with the whole "regressing" thing going on, it's pretty apparent he's slowly losing his mind. So I wouldn't read too much into Reptile's actions...

Sorry, my internet was out for 2 days.
Well, he didn't necessarily didn't like being in there, otherwise he wouldn't have went on his brother's mission. He just left because they were automating there ninjas and Sub-Zero just wouldn't be apart of it so after the second tournament when Sub-Zero and Smoke were coming back to HQ, they had to bail, but Smoke got caught.

I doubt it was tyhe same reptile. I mean he found out Kahn destroyed his race. He wouldn't go any further in serving him again. There might be a second one
