It wouldn't be too difficult - you would still only perform the fatality on the last person standing. Of course,both of your characters would have to be alive aswell.
The way I see it is that there are 2 options.
1 - Have set teams i.e. you only pick the team you want , not the induvidual characters.That way they would be easier to implement and could be more creative.
2 - Choosing each character induvidually.Have each induvidual character do a set part of the fatality. i.e subby always does the spine rip,Kano always does the heart rip,raiden always does shock/explode.
The character that does the least damage gets priority over the more devestating moves.
So using the above examples,we could have..
kano does the heart rip then subby does the spine rip
or subby does the spine rip then raiden does the shock/explode on the headless body.
It might get a little boring that each character only does one part of a fatality but with a large enough cast,the potential for mixing it up should be pretty good.
Of course,we would still need regular fatalities in case the winner's partner was killed in the fight.
