I would like to see him become a major hero. Im not sure if he will take Kang's place though. Its a toos up between him and Kung Lao....

Kung Lao should take the place of Liu Kang, but I think now Earth's fighters will seem closer together in terms of skill.

He may not take Kang's place, since that'll probably go to Kung Lao, but Sub-Zero has definitely become one of the most important characters in the story.
Giving Liu Kang's place to Kung Lao is too predictable... I would rather the front of Earth's forces to go to Sub-Zero.
I think that Dragon Medalion has made him so much more powerful and many enemies of Earthrealm would be cautious of him. Sub-Zero would have to struggle with the responsibilites of leading his clan along with his battles on many fronts against the Red Dragon, Tekunin, and Dragon King's forces.
I would also like to see Sub-Zero's storyline somehow to be connected with Scorpion in a way, mabey as allies?

Very possible. Raiden did say that with Sub the Grandmaster, Earth would indeed be well protected. Sounds like it to me.

I dont think either Sub-Zero's (the 5th and 6th) were ever truly evil. If you play MK:Mythologies, Sub-Zero (5th) was just following Lin Kuei orders from those who hired him... he even went to hell to correct his wrong doings. Zero did confront Raiden bout him being able to exist in the Netherealm if his soul wasnt atleast tainted with some evil. Raiden said something like only he himself knows the truth and can change his future destiny.
Sub-Zero was then hired by Shang Tsung to enter the tournament on his island, his mission unknown. However, wealthy adversaries of Shang Tsung had also paid the ninja to turn against the sorcerer and assassinate him. Scorpion followed the ninja there, where he exacted his revenge for his death and what who he thought was responsible for the death for his family and clan.
The 6th and current Zero was never evil either...
When his brother failed to return from the Shaolin tournament and rumor of Shang Tsung's survival reached the Lin Kuei clan, they immediately sent another assassin (the 6th) to complete the task. He entered the outworld contest and accomplishes his task. He also learnt of Scorpion's foul vendetta against his brother. Returning to Lin Kuei headquarters, this is when he finds that the clan is automating their. warriors.
This is known news but, in my eyes the Zeros were never evil. Quan Chi, Kahn, Shinnok, etc.. they are the evil ones.

In subby's MK2 ending where he reveals he's sub-zero's lil bro, Scorpion swore to himself he would protect Sub-zero for murdering his brother...but that didn't seem to flow into MK3

I persoanally think Sub-Zero won't last much longer, so giving him the title of Earth's main warrior might not be too bad. Have him be Raiden's boy in MK6 and maybe MK7 before the Dragon Medallion kills him (have you seen how old he is?), or he loses it to someone like Sektor or Mavado, and then becomes normal age again, but without the power to be the front runner.
Or just have Kung Lao do it all the way through.

You see, characters like Sub-zero and Scorpion, despite being the two most popular characters in MK history(and video games for that matter) they just will never be main characters, it could happen Boon's favorite character is Scorpion and we know who's pulling the strings so it is possible for Scorpion to be the main character, and heck, Sub-Zero had a game to his name. So I'm pretty sure it is possible but Kung Lao will be for sure, he was made as a sort of alternate hero for people who hated Liu Kang(like me)
