They could just make something up along the lines of, time moves differently through the different realms. Some realms there is no time, some are faster/slower, ect. ect. The story started getting out of control the last few games, so it's anyone's guess as to what will happen in this new timeline.
Eh, that would work in some cases, and they even did use the "time passes differently here" excuse at one point in Chaosrealm...but it doesn't work for the Netherealm part, when he's hanging out with Scorpion, because Scorpion was around for MK1 thru 4 so time passed perfectly normally for him.
The easier thing to do is say that they events should've happened in a different order, and he actually should've been in that Seidan prison first, before the Netherealm part, and that's where he was during the events of the original games.
