All the characters who dress like ninjas either are genuine ninjas (Yes I am counting the Lin Kuei), or are similarly trained spy/assassins from a world with a feudal Asian themed society.

I also don't recall anyone at Midway ever expressing a desire to pursue "realistic and mature" anything besides violence and gore. The characters having a comic booky style to them is quite deliberate.
