Anyway, Sub-Zero's ending is indeed canon, or at least in part. It leads into how Quan Chi got stuck back in the Netherrealm.

No he knows that in MK4 it was the younger Sub-Zero, Quan-Chi said he was also responsible, but he wasnt, but scorpion realized it after Quan-Chi came.

Scorpion does know that Sub-Zero is his murderer's younger brother, or else he'd still be out to kill him for revenge.

In MK2 he discovers that Sub-Zero is a different person and vows not to harm him.

In MK4 Quan Chi tells Scorpion that the younger Sub-Zero also killed Scorpion's clan and family. Scorpion finds out that this is not true and that Quan Chi did it himself.

Sub-Zero's MK4 ending is one of the very few parts of MK4 that actually was canon.

In mk2, scorpion came back to kill sub-zero thinking its the jerk who killed him. But in his ending, he would have found out that sub-zero is not the same person.

Yeah, scorpion doesn't know that theres two sub-zero's cause more likely when they made mk4, they decided that scorpions endings never happen in mk2 and mk3.

So it shows how well the lin kuei keep there secrets.

actually the mk2 and mk3 endings are canon so scorpion is vowing to protect sub then in mk4 quan chi tricks scorpion into thinking that sub killed his clan quan chi reveals he's the killer they both end up in the netherrealm scorpion tracks quan chi until he escapes after being thrown into the soulnado by moloch and drahmin the elder gods make him champion he then continues tracking quan chi what happens next is unknown until armageddon
