Here's how I think it happened.
Shinnok had the amulet forged to contain and control his godly power. When he was expelled by the Elder Gods and banished to the Netherrealm, Rayden was charged with hiding the amulet, appointing Fujin and the gods of Fire, Water and Earth as its protectors. The amulet was stolen by Sub-Zero (now Noob Saibot), and removed from his possession by Quan Chi, a sorcerer in the service of Shinnok. Sub-Zero retrieved the amulet and sscaped back to Earthrealm. (Now this is where things get kinda strange.) Since this was before MK1, I think Quan Chi returned to the Temple Of Elements and stole the amulet, made a fake amulet with only some of his power and presented the fake to Shinnok, hiding the real one where only he knew. Then he confronted and destroyed Shinnok (see Quan Chi's MK4 ending), allied himself with Shang Tsung and began resurrecting the immortal army of the Dragon King. They succeded and defeated Rayden in mortal kombat (MK:D opening), Shang turned on Quan Chi to get the amulet and succeeded, Onaga busted in, Rayden killed Quan Chi and Shang Tsung, Onaga retrieved the Amulet and used it to control his minions. And using the powers of the six Kamidogu he had fused together (MK:D Konquest), his invunerability seemed real. (This last part is just a guess.) Shujinko shattered the Kamidogu, then defeated the weakened Onaga. Havik stole his heart, Kabal slew Havik for the heart and consumed it (and since Onaga was probably dead), Onaga was sent to the Netherrealm, and Shinnok retrieved his Amulet while Onaga was still unconscious or subdued by Netherrealm demons. Rayden electro-fried Shujinko for getting the Kamidogu for Onaga, but lets him live (seeing how this is Mortal Kombat and if he died, it wouldn't be for very long, see MKA) for unknowningly being a pawn of Damashi/Onaga. That's why I think Shinnok has the Amulet in MKA. Maybe Quan Chi has a fake, or something.

Since when has Shaolin Monks been anything other than non-canon and a bottomless pit of suck? (I know I just insulted the, like, 5 people who actually liked MK:SM)

That may be possible or (and this is just a guess but) Jade and Sindel took Onaga's soul out of Reptile's body and placed it in his (Onaga's) real body and they wasn't able to kill him. Then Onaga revived and took Shinnok's amulet and is now trying to finish what he started in MK:A. Then again, if Raiden's ending is canon then Shujinko is as good as fucked because Raiden wouldn't let him live.

Nar Lui Kang would have stopped Raiden from fully killin SHujinko, so he was just hurt and in this time he turned all his own moved instead of using others moves! that will prob be his Bio or something!!

They must have been thinking of this Dragon King/Kamidogu storyline for a long time, seeing as they introduced the amulet to us in MK4.

Could not have explained it better myself.
And to Vash_15: Shaolin Monks is not cannon, that goes for all of you who believe it is!
