Good post, Sub-Zero7th. Although, you have to wonder about his relationships to Raiden and Liu Kang as well. (Yes, people. It's stupid to think that Shao Kahn doesn't have a personal relationship with them, we just haven't seen it.)
I like to think that Shao Kahn sees Liu Kang as a worthy adversary, and actually looks forward to challenging his younger "equal". (And in my intrepretation of the "Kahn kills Jerrod" scene, before Kahn kills Jerrod, the King prophecizes the coming of a warrior who will one day defeat Shao Kahn, and this of course, turns out to be Liu Kang) While for Liu Kang, Shao Kahn may be the one person who he is willing to kill...

Shao Kahn, he is truely one of the best characters made though he is not one of my favorites. And he was one of the best bosses. I remember facing him in MK2 and MK3/UMK3/MKT. I had a pretty hard time for a while... I too would really like to see more about Kahn.
In MKA, he would try to take back his throne and punish Baraka and the Tarkatas as Sub-Zero_7th said. I don't see him surviving for next gen. Most likely, he will die. There are quite a lot of contenders on who may kill him: Liu Kang, Raiden, Quan Chi, etc. Kahn should receive multi-kill from Kitana, Mileena and Sindel instead. I rather have Raiden focus on Shinnok and Liu Kang focusing on Shang Tsung.

Yes, I also wonder about his relationships with those characters as well.
I think what Damashi meant when mentioning about Shao Kahn once being like Raiden is that Shao Kahn was an advisor like Raiden is. It's unknown as to if there is more to it than that, but I'm pretty sure that is the similarity between the two. I see Raiden as being like High Father while Shao Kahn is like Darkseid.
If only they fleshed out the story better, there could've been time and possibility for Shao Kahn and Dark Raiden to cross paths. It'd be interesting, and I wonder what Shao Kahn would think of Raiden's new persona.
I don't know if Shao Kahn would see Liu Kang as a worthy adversary, but perhaps deep down, he does. Then again, with him sending those extermination squads after Liu Kang and his allies, it seems more evident to me that Liu Kang is just one big pest.
Btw, one thing that I think you should probably have mentioned in your summary was Shao Kahn killing Sheeva as a means of his establishment of Kano as his new general. I know it doesn't sound like a big deal, and it really isn't, but I think it could be brought up since Sheeva is in MKA and I'm sure she'll probably be against him.
To andrewbwm: I think that the One Being's influence on those such as Onaga and Shao Kahn is actually quite subtle. They are subconsciously being manipulated.

Still if he realizes it and it is possible that he does he could sense it in Raiden afterwards too.
I really don't think Shao Kahn will, in any way, turn to the good side (even if he was some sort of guardian-advisor in the past), but I do think that if he was originally a force of good, then the change in Raiden's way would be exactly the same or at least similar to what happened to Kahn.
There may not be enough time to unravel all of his past and story (and all of the stories of most of the characters, for that matter) in the arcade mode of the game, but maybe we're forgeting about a mode long and deep enough to round up all the stories... Konquest.
I really hope this happens... As I've said before I think that killing some really cool characters (Reptile, Smoke, Kintaro, Motaro, Sektor, Rain, Jade, Shiva and a long etc...) without fully developing their stories and background would only be a waste...

I think Shao Kahn will die somehow to be honest, not sure by whom but he'll die.If he doesn't I'll be surprised.

Hmm my ideas are something like this:
Kahn (as GC Deception pointed out), DID infact create a clone of himself to protect against the deadly alliance. And DID rescue Goro (hmm ironically Goro was nearly killed by someone employed by Khan at the time: Noob Saibot).
Anyways, i think Kahn and Goro will have to ally with someone to become successful. Im not 100% but Kahns army vs Edenian Army ended in a draw correct? so this assumes that there are some of Kahns troops left.
These combined with the Shokan could bring him a medium size army.
Now Onaga i think died at the end of Deception yet was revived by Dark Raiden or Shinnok. I feel that Onaga vs Kahn will be the proposed storyline for Kahn AT THE START of Armageddon.
However i think events will change and Shujinko and possibly Scorpion (unless he's tied up with Quan Chi) will face Onaga.
Kahns army will slowly swallow up Onaga's and before Kahn can crown himself Emperor again, Edenia somehow attacks. Led by Kitana, Sindel and *gasp* Reptile aiming to claim the heads of both Kahn and Goro.
With Goro tied up fighting with the returning Motaro who is on the rampage across Outworld with the centaur horde, Kahn is left 1 vs 3.
His power is vast and is about to finish Kitana, when Sindel jumps in the way. Kahn i believe has feelings for Sindel, and because of his shock at killing her, leaves him open where Reptile annihilates him as Kitana has told him the truth.

Shao Kahn created a clone of himself as a distraction while he regains his strength. It wasn't meant specifically for the Deadly Alliance. I doubt he even knows of their little alliance.
I doubt Onaga was killed. Even so, he wouldn't be revived by someone like Dark Raiden or Shinnok. It makes no sense whatsoever.
There will probably be a Shao Kahn vs. Onaga battle, though I don't think it'll happen at the beginning of MKA.
I don't see Reptile being the one to kill Shao Kahn. I'd rather see Kitana do that. Yes, Shao Kahn loves Sindel. What do you mean by Kitana telling him the truth? Who are you talking about and what truth are you talking about?
I'd rather see Reptile deal with Onaga and maybe Nitara.
I'd rather see Liu Kang deal with Dark Raiden.

Well, since MK:A is on it's way, I think that we should speed it up a bit more, and begin the General MK2 NEW Cast Discussion!*
The Current Sub-Zero is headed in a good place right now to hopefully lead the Lin Kuei into a new age. I can't remeber what I said about him before, but I would like to see him come back after MK:A and make the Lin Kuei what the White Lotus Society is now.
Kung Lao hasn't received his chance to be a hero yet, and I would like to see him die after Armageddon, but not before. Since he failed in stopping the Deadly Alliance, he should get that chance and be Liu Kang's successor as the hero.
Jax should go down in a heroic battle with members of the Red Dragon. I would like to see him fight against Mavado for sending in Hsu Hao, or even fight against them both, and activate some kind of a self-destruct feature on his arms as retribution for destroying the OIA base; let him go down taking out all of the members of the Red Dragon.
Mileena should die; she had her glory and fifteen minutes of fame, so I think it's about time she is put out of her resentful misery and destroyed by Kitana for impersonating her.
Here's a twist I'd like to see; Kitana and Baraka join forces to take out Mileena! Considering how Baraka is always eager to join the winning side, and since Kitana's army is the most powerful in all of Outworld and Edenia, and since they both share a common enemy, what would be more delicious than Mileena's own lover and sister coming at her at the same time and doing her in? A wonderful plot-twist indeed! With that in mind, I'd like to see Baraka and Kitana come back in MK:A and unite.
Baraka has grown more intelligent and conniving in the last few games, and I think that it would be a smart move for him to join Kitana, as I think that she would become a power-house in the next series (assuming she lives).
Jade's not really a pivotal character in the series, so whatever happens to her doesn't matter to me. She's just a place-filler as far as I'm concerned with that storyline of hers, and unless she gains more responsibilities in the coming games, she's better off dead.

I honestly wish that he and Reiko had been one-in-the-same, as that would've made him a much more complex character than he currently is (just the explanation for why they would be one-in-the-same would be enough to give him depth). I especially hate the whole "I found an ancient artifact that made a clone of myself"... Wow, can one say "lame"? I won't miss him.

I think Sub-Zero will greatly suffer in terms of the story thanks to MKA. With so many major enemies and questions that haven't been answered, it really messes things up for him. I would like to see him in the next-gen MK games, and I think it's quite possible despite many seeing Sub-Zero as a rapidly aging guy. I think they fail to notice Sub-Zero's younger appearance in MKD compared to his MKDA appearance. I think he's becoming more like Mr. Freeze with the longer life span thing.
I don't think Kung Lao should succeed Liu Kang as the main hero. I don't know what should become of him. Perhaps he could end up being the head abbot of the White Lotus Society, helping to train future Shaolin warrior monks as defenders of Earthrealm.
I don't care much for Jax. He should either die or retire. They should at least work from that anger thing of his as implied in his MKU ending.
I don't think Mileena should die, but I don't want to see her in the next-gen MK games.

I disagree with you about Shao Kahn having little depth. I think he has quite a bit of depth. Not only is he a very powerful, brutish, and tyrannical leader who oppresses his people, but he is also a cunning tactician and likes to use psychological tactics such as taunts and laughs. Also, he seems to have a soft spot for Sindel and Kitana. I do think that while the clone thing showed him as a cunning tactician, they failed to properly explain things behind the artifact itself. Shao Kahn's story could've continued on to more MK games, imo, but with the way MKA, he will also suffer, but not as much as characters like Sub-Zero, Sektor, etc.

Kung Lao-
I see Kung Lao going after Goro for betraying Kitana and to avenge his ancestor and regain his honor after being defeated and killed by Shang Tsung. I would've liked him to take Liu Kang's place as the main Shaolin monk character, but I think it may be too late for that. The recent developement in Unchained has led me to wonder if they're going to have Jax's control from Onaga have an affect on him. Perhaps we may see him become perminently corrupted and turn evil which could lead to an interesting situation with Sonya amidst the Black/Red Dragon and Tekunin war. If he doesn't turn evil, I see him getting killed during the battle by Mavado or something like that.
Sub-Zero-
I imagine Sub-Zero will be at the forefront against Noob Saibot and that whole mess. He may also play a part in the battle against Sektor and the Tekunin. Once all that is taken care of, I'd like to see Sub-Zero play a part in the battle against the big evil. They've been building him up in the story, I'd like to see him fulfill it by doing something major. I think we might see the current Sub-Zero in the next gen, being a main hero as they've built him up to be or he'll simply retire and pass the "Sub-Zero" mantle onto a successor.
Kitana-
Kitana should be after Shao Kahn to finally settle her business with him. By finally destroying Kahn, she will have made peace with herself and be able to retire to Edenia and live in peace. I think Kitana's due to retire and I think she's earned her happy ending.
If however, she does return after Armageddon, Edenia must be destroyed so she can find a new purpose and new direction.
Mileena-
I think once Mileena's deception is revealed, she should find herself drawn into the fight between Kitana (and Sindel) and Shao Kahn. During the battle, she should finally realize it's Kahn's fault her life sucks and help destroy him. After the battle, she should let go of her hatred for Kitana and I think she should return in the next gen games forging a new life for herself with a new purpose.
Baraka-

I like Kahn and I would've liked to see his past be developed more (I like Sub-Zero_7th's idea about a prequel game about him) but I think since this is the end of the era....end of the Emperor.
I see Kung Lao going after Goro for betraying Kitana and to avenge his ancestor and regain his honor after being defeated and killed by Shang Tsung. I would've liked him to take Liu Kang's place as the main Shaolin monk character, but I think it may be too late for that. Sub-Zero: Well, I can't see him dying, that's for sure. (To be honest with you, Sub-Zero7th, his younger appeance might've just been a goof on the MK Team's part for all we know) I think he'll be one of the lead characters, but after that, well, I can imagine he'll return in the next-generation or perhaps he'll become like the mentor to a new Sub-Zero in the way that Bruce Wayne was to Terry McGinnis in Batman Beyond.
Kung Lao: People say that his story has so much more depth than Liu Kang's, except... not really. He's not becoming the main hero, I think that's been made pretty clear. Anyway, to be honest while I'm fine with the idea of him training a new generation of warriors, I wouldn't mind it if he died a hero's death in this game. (I do see him going after Goro, because as of now... what else can they do with him?)
Kitana: I too see her trying to end Shao Kahn's tyranny once and for all, but I'd like to see her conflicts with Mileena settled too, one way or another. It'd be interesting if they could tie Kitana into more of the Edenian plotlines, as well. In the end, I see her becoming the new Queen of Edenia.
Mileena: To be honest with you, I wouldn't count on Mileena surviving, I think that Kitana probably will kill Mileena, because the MK Team's just that predictable sometimes. She definately won't keep up her charade for long.

Kung Lao
Kung Lao was killed by Tarkatan hordes before he and his allies could defeat the Deadly Alliance. Had the Tarkatans not arrived they probably wouldn't be dead. Kung Lao has had enough fame, he may not have had th centre spotlight but he's definitley had more than a sidekick deserves. He should die.
Jax
His death will trigger intense hatred for Outworld and its denizens. Sonya will become darker, harder, and far less tolerant. Jax dies at the hands of Hsu Hao.
Mileena
Mileena had been a steady character slowly climbing throughout the last ten years of Mortal Kombat. She finally got a bit of spotlight with Kitana's absense from MKD and it was fantastic. As much as I like Kitana, Mileena is far more entertaining and doesn't deserve to die. Mileena and Kitana should come to terms with each other and Mileena should choose a neutral path.
Kitana
Kitana should come back next gen with absolutley no ties to Mileena. She should also come back with Sindel and Jerrod.
Baraka
Mileena annihilates this idiot. Baraka has been around too long doing far too little. Allying with the bad guy for no apparent reason is bollocks. Mileena had her own ulterior motives every time. Baraka is just dumb.
Jade
If Tanya lives, Jade can live. But if they kill Tanya then Jade should die too. Neither of them is greater than the other yet and until one surpasses the other they need to stay in MK.
Smoke
Sub-Zero rescues Smoke after Smoke helps Sub-Zero and Ashrah defeat Noob. Smoke then rejoins the newly formed Lin Kuei

Kintaro, the baddest of all the sub-bosses in my opinion. A lumbering powerhouse, he took the qualities and uniqueness of Goro and added a new ferocious edge to him. Unfortunately, Kintaro has never had much in the way of the spotlight. Only appearing in one game before, a return is way overdue for him.
Kintaro's past is a shrouded mystery. Said to have given employ to Kahn by Goro's father, that is basically all we know. Raiden is said to have killed him, but that may turn out not to be true. Hopefully MKA will fully explain where and what has happened to him.
Most likely, it seems that Kintaro will be working for Kahn again. He always valued the Shokans more, and it still seems that way. What he will be doing, now that's the question. Most likely he will play the same part he did in MK2, the typical giant, hulking general. However, since it might be his last game, I'd like to see his story heavily reinforced. There is still some time to throw a few twists in, make an unbeknownst connection to another character... something.
If Raiden did indeed kill him as stated, it would be great if something came of that. What a climatic battle that would be (again). Since it was vague the first time, let's make it solid fact this time around. Think of it. A storm brewing, the dark clouds rolling by, lightning flashing through the sky. High on a mountaintop, two figures standing. Raiden and Kintaro facing off. Rocks being thrown, lightning striking everywhere. Awesome.
Motaro is another fued option. Obviously he isn't gonna work for Kahn again after supporting the Shokans, so he might join Onaga, or even lead the Centuars himself. They're bound to meet up sometime, and that would create another wonderful battle situation.
And of course, door #3, we have Goro. I can see some jealousy coming between these two. I suppose Kahn has always favored Goro over Kintaro. I also suppose Kintaro would eventually get sick of this and power would become between the two former friends. This would probably be the best battle ever seen in MK history, and I know a lot of people want to see this happen.
Overall, I really don't have to much to say about my favorite sub-boss, and I'm very upset to say that. We need more info on him, more background, more involvement. If this is truly his last game, send him out with the bang he truly deserves!

Baraka: Killed by Mileena. I don't see much future for him.
Jade: I hope she survive. She has potential and I want to see her background story being more developed. I'm completely against her death, but if she has to die, I hope that her death has a huge impact in Kitana's storyline.
Smoke: For Heaven's sake, save him from Noob. I hated his pathetic role in Deception. He should kill Noob and desappear for a while. Then return only in MK9 with an independent personality.
Kintaro: He just need more storyline. Depending on what he will do in this game, he can return.
Shao Kahn: He will always be my favorite boss, but his time is over. Kitana, Sindel, Rain and Mileena all have a strong desire to kill him. And this will probably happen.

Kitana: After take care of Shao Kahn and other enemies, she should become the Queen of Edenia. I can understand if she retire, but I'd like to see her doing a more political role in the next generation.
Baraka: Killed by Mileena. I don't see much future for him.
Jade: I hope she survive. She has potential and I want to see her background story being more developed. I'm completely against her death, but if she has to die, I hope that her death has a huge impact in Kitana's storyline.
Smoke: For Heaven's sake, save him from Noob. I hated his pathetic role in Deception. He should kill Noob and desappear for a while. Then return only in MK9 with an independent personality.
Kintaro: He just need more storyline. Depending on what he will do in this game, he can return.
Shao Kahn: He will always be my favorite boss, but his time is over. Kitana, Sindel, Rain and Mileena all have a strong desire to kill him. And this will probably happen.

Sub-Zero
I hope he gets an original twist in MKA and strays from a very cliché leader of the clan plotline, his story should involve some of the newer characters, like Hotaru and Kenshi. He is the character with the most appearances and will probably stick with the series for some time from now on too. He has had an interesting story so far and he needs to get some new intrigues in it.
Kung Lao
One of the most honourable characters in the series, he hasn’t realizes his full potential yet, however he has two great exits out. The first one he can die honourably in fight, like the MKT ending suggested, and join his ancestor or he can become the new master hero trainer, he is the person most suited for this job, and there always is the wildcard just retiring and continuing to seek his inner balance within the White Lotus. I don’t want him to become the nex-gen hero even though I am a big fan of his; if he survives he just has to be more implicated in the story.
Jax
One of the characters I really want to see die, I never liked him and probably never will. He should die and take most of the SF and Dragon Clans members with him.
Mileena
An interesting character, quite indifferent to whether she lives or dies though. If she dies I would like to see a twist in her ending, I really hope we can avoid the obvious and cliché confrontation with Kitana, if she lives she should find a greater purpose in life.
Kitana
Same as Mileena basically, but care that much whether she lives or dies as long as the next step is an interesting one.
Baraka
I would like Baraka to survive, but I hope he gets a better story and breaks away from this minion role.
Jade
I wish she makes it and continues her storyline in a mysterious note.
Smoke
Smoke is so likely to die, and his way out is too predictable sacrificing himself to save Sub-Zero. I would really like to see him make it and receive a better storyline, hopefully a more edgy and unpredictable one.

I had that big story post on Kintaro’s possible storyline and I would love to see something that marginally looks like that in his future, he really deserves to make it past MKA.

Sub-Zero: I see him living and retiring, and handing the Grand Master title over to Smoke. IMO that would give Smoke's story a boost, being that he's back in his old stomping grounds. Sub-Zero would still stick around as mentor, but would no longer be active in the fighting sense. Sub-Zero kills Noob with Smoke's help.

Jax: Destroys Hsu Hao and some of the Black Dragon as well, lives and retires.
