I cannot compare Mega Man to Street Fighter, so...

My favorite character from SF would be Dhalsim, with Chun-Li and Ken both on second place.

My favorite Mega Man character is -Hands down- The Yellow Devil. Yea, every Mega Man boss is a great character (Especially the ones from the first two games), but Yellow Devil is the original pain-in-the-behind.
