this one is pretty much made popular by the movies (as you're ending quote duely notes) and the books written, there is never mention of Sonya having any partner besides Jax in the games.

I have a few, but these mostly bother me..
- How long was Havik Kahn's advisor?
- How come none of the super-natural characters realized that Shujinko was an utter idiot and was on the way of dooming the entire universe?
- How long has the Red Dragon been around?
- Why are the Seido characters, with the exceptional of Hotaru, so lame?

MK has been around for awhile now... and as much as the core series has made sense right up until it's implosion with Armageddon, many of us have been left with a ton of lingering questions and holes we've eagerly wanted to have answered.
And this new MK game, to a degree, retells the stories of the older games and provides an opportunity to shed some light on some of those early, rushed areas of the game. (Before anyone asks, yes, I know about the leaks and the changes... and these questions are still relevant.)
Anyway, here are some "unsolved mysteries" in the MK canon I want answered:
1) Sub-Zero's scar - We can go with the Shaolin Monk's explanation that Kung Lao hit him in the face with his hat, but practically nobody considers Shaolin Monks canon. The popular theories are that Scorpion gave him the scar during their battle in MK2 or that Sub-Zero incurred the scar while trying to escape the Lin Kuei in MK3 with Smoke (or that maybe Smoke himself gave it to Sub-Zero.) Others believed the Lin Kuei physically marked him for death and gave him a sporting chance before they sent their warriors to hunt him down. Either way, the origins of Sub-Zero's iconic scar remain definitively unknown.
2) Kintaro's fate - Kintaro; bigger, stronger, badder than Goro. And he just sort of disappeared after MK2. Goro came back with a vengeance, but Kintaro's death was never confirmed, nor were any circumstances of anyone even fighting him. There were rumors Raiden killed him, but Kintaro by and large just dropped off the earth/outworld and didn't show up again until Armageddon, looking pretty healthy (though the canon of many characters in that game is in question.) What happened to Kintaro?
3) Baraka's chest injury - Another scar story. Kung Lao shredded Baraka open in MK4 and was forced to staple his chest and gut shut to keep his innards inside him, but Baraka returned in Deception without so much as a scar to show for it. How did he magically get healed?
4) Sonya's Partner - Sonya hates Kano for one very big reason, besides him being a terrible human being: he killed her partner. That's all we tend to know, and supposedly all we should know. 5) Mileena and Kitana - Their storylines change EVERY game nowadays, and this game doesn't seem to buck the trend. They're raised as sisters, they never met before until during MK2's era, Kitana is under a spell, Kitana just doesn't know better, Kitana discovers her parentage before MK2... now during... now after, Mileena grew up hating Kitana since Kahn favored her, Kahn prefers Mileena because Kitana isn't as loyal, Kitana actually has love and mercy for her mutated sister, Kitana hates her as an abomination, Mileena Tarkatan features were an accident, in other instances on purpose, Mileena just wants her father's approval, Mileena wants to take Kitana's place as royalty and rule, regardless of her father's approval, Mileena and Baraka are lovers, sometimes it's never mentioned... Could somebody PLEASE straighten this pair out?
6) Jax's arms - Are they actual robot arms, or are they cybernetic enhancements he can take off? We've seen both stories before, as recently as MK: Armageddon having both metal and normal arms in them. The new game looks like they're actually a part of him now and can't remove them. Are they real arms or not?
Anyone else have some great "unsolved mysteries" of Mortal Kombat or things that continue to baffle them? If so, let's hear 'em, and maybe the new game will pull the curtain back on a few of these mysteries (without totally retconning things or making them more confusing).

1) Never saw this lame story about Kung Lao slicing his as canon. Mostly because I never took anything form MKSM as canon in the first. I think his scar was given to him by Sektor or Cyrax, when he was escaping Lin Kuei. But in this version of events it's probably that Sub-Zero will never have scar. Or maybe his scar will have quite different origin.

2) According to this biography form oficial MK3 guide Kinator was killed by Raiden. Litearlly vaporized.
http://tabmok99.mortalkombatonline.com/motaro-intro.jpg
Personally I'd take it as canon. Maybe Kintaro has been beaten by Liu Kang in the MK2. But then when Kahn gave order to his armies to eliminate earth warriors they escaped through the portal, but some of the outworld warriors followed them on Earth. Raiden didn't have any reasons to hold back against attackers on his own turf and vaporized them alltogether. But I think MK9 gives more information on what had happened with Kintaro.
3) They apparently planed this story for him in MK Gold, then took it away. Then somewhat retconed it back in the MKD. It's similar to what they've done with Cyrax's Gold bio in the MKDA. Once again I personally take it as canon. Baraka just removed stitches lately.
4) Where it was said that Kano killed her partner? The only source of this information, as I remember, was in the first movie that is not canon for the game series.
5) In the old canon Kitana and Millena were raised together as sisters. Mileena was jealous of Kitana because of her pretty face and the fact that Kahn always favoured Kitana more than Mileena. Probably because Shao Kahn genuinely loved Sindel and Kitana reminded him of this queen. Besides she was some sort of war trophy. Mileena was created by Shang Tsung because Kahn was afraid that Kitana one day will rebel against him, so he needed some sort of backup plan. Maybe he needed "Kitana" as sign of his power over Edenia or maybe he just wanted to have semblance of family. Because Tsung is the looser he couldn't mixed tarkata and edenian essenses properly and Millena was created with noticeable defect. Kahn left her live. Probably he wanted her to spy on Kitana. Prior to MK2 Kitana discovered about her origin, but still posed as loyal Kahn assassin. Most likely she was waiting for the right moment to strike. When Kahn organized tournament in the Outworld she contacted some earth warriors, most likely Liu Kang. Mileena knew about and decide to kill Kitana for her bertrayal, but was killed by renegade-princess and was subsequently ressurected by Shinnok as his spy. Later she was still after Kitana and helped her escape from prison, because she wanted to prove that she is better than her in the battle. Mileena lost and was thrown in prison, possibly Kitana hoped that she will get more saner. But Millena was freed by Baraka and established as Kitana in the course of the MKD events. She finally got her revenge by taking everything that belonged to Kitana to herself - her place as Edenia ruler and her identity. After some time and several millitary victories over tarkatas Mileena decided that some time later she will unmask herself and lead Edenia's armies as herself. As for Kitana she ruled Edenia alongside Sindel. Make peace between Shokans and Centaurians and later killed by Quan Chi in the ambush of the Shang's palace.
Quite simple and straightforward. MKSM is not canon, so there is no spell involved. MK9 is the whole different beast and there is not much of the "old" Mileena left in there. Now she has completely new personality.
6) In the old timeline they were real. It was implants and he never lose his human hands. In the new one...who knows.

I thought there was something about Sonya's partner being killed in one of the MK4 endings? I could be completely wrong, but I was thinking Jarek was involved with somehow....or maybe he killed Jax in one of those endings and I'm getting it mixed up...

Hsu Hao is an unsolved mystery.
I think the idea of Sonya's partner being killed by Kano isn't something that the games actually confirmed, but it was something that so many other bits of media, the comics, the movies, the cartoon, and even the backs of her action figure, led many to accept it. Maybe she just really doesn't like Kano for some other reason. Maybe he's the one who killed her father/brother. Who knows? Maybe it's still true he killed her partner, but aside from the wikis, I can't find any definite proof she ever lost a partner to Kano.

Sub-Zero's Scar - The thing I am angriest about at MK9 is that it's not going to answer this question. Sixteen fucking years I've been waiting to know that and nothin'! God damn you, NRS.
Aaanyway, I think no one in their right mind honestly believes Kung Lao did it with his hat. Shaolin Monks ain't canon, we all know that. The important thing is that, when a character has a major scar like that, it should be symbolic of a battle in their history that was actually IMPORTANT and that's why the mark stays with them forever, it's a metaphor for remembering that event.
Some have said in the past they'd like him to have gotten it fighting Scorpion, but the fact is, Scorpion and Sub-Zero aren't even supposed to have fought in the original MK2. Scorpion realized Sub-Zero wasn't the same one he wanted to kill before any blows could come between them, by watching him fight and spare the life of someone else.
So that really just leaves his escape from the Cyberninjas to be the source of the wound. I just...I wanted so bad to fucking SEE IT HAPPEN for once in my damned life.
Kintaro's Death - As someone already mentioned, a strategy guide alleged that Raiden blew Kintaro up. There was, in fact, a second source which told the same story, but also added that the REASON Raiden blew up Kintaro, was to save Jax, who Kintaro attacked while Jax was trying to free Sonya from the coliseum chains. Now, I'm not saying strategy guides are canon, but that IS a pretty good story, especially since it explains why Jax goes for the bionic arms in the next game - he wasn't strong enough to fight off a Shokan. It's worth noting that a budding rivalry between Jax and Kintaro IS teased at the end of the Official MK2 Comic by John Tobias.
As for how Kintaro and Sheeva came back to life in Armageddon? That one's a bit simpler, and it applies to pretty much EVERY dead villain whose return wasn't explained in MKA: Shinnok let them all out of Hell. See, the MKA bios all reveal that Shinnok engineered Armageddon to happen all along. He lured both the good and evil armies to go to the pyramid and fight. In order to make the armies as large as he possibly could and guarantee Blaze would show up, he resurrected all the dead warriors whose souls were in his realm to bolster the ranks.
Important note: Goro and Kintaro being in the PSX version of Trilogy is non-canon.
Baraka's Staples - There's a picture in one of the Krypts (I forget which) which pretty much confirms Kung Lao did it with his hat. The question that remains would be how did Baraka survive a Fatality? The answer is simple: Baraka is working for Quan Chi in MK4. Either he didn't survive and was resurrected, or Quan Chi found him as he was dying and quickly mended him back together in order to procure his allegience.
As for him no longer having the staples in Deception, one can assume the wound finally healed up completely and he no longer needed them. I can't confirm this with actual confidence, but I feel like something in one of the games established Tarkatans as being fast healers, and since they already have a powerful animal sense of smell, that would give them the full set of Wolverine ripoff powers. If they do heal quick, that would explain the scar not being permanent.
Sonya's Partner - Might never have been canon. It mainly comes from the movie. HOWEVER, there was a source long before the movie came out...a trading card, which stated Sonya hated Kano because he killed her partner - who was also her fiancé. Trading cards aren't canon either, but it's possible that the information came from John Tobias himself. Trading card companies don't just make things up, they tend to write down what the creators tell them, and Boon and Tobias were major consultants on the first film. A lot of people don't realize that there are OTHER things they thought were invented by the movie that came from Tobias too, like the ten tournaments in a row rule. JT may have had the Liu/Kitana romance in his mind before the films too, as Kitana appears in Liu's MK3 ending and there's mention in her MK2 bio of her secretly meeting with one of the good guys, probably intended all along to be Liu.
Important distinction to note: Jax is NOT technically a partner, he's her commanding officer.
Another note: In MK9, even though Jax's bio and ending talk about being after Kano and Sonya's doesn't, Sonya is still the one maddest at Kano and most eager to catch him in the Story Mode script. At least, she is during the MK1 part. The both of them COMPLETELY forget about Kano after the tournament, which is kinda shitty, but just another example of how the script gets rushed and sloppy the longer it goes on and doesn't give any characters in it proper focus except Raiden and whoever's chapter it is at that time. Everyone else is always just in the background doing nothing.
Kitana/Mileena - They fuck this one up a lot, but the original canon version was fairly simple:
- Kitana was too young to remember when Kahn took over her realm, so she was raised thinking he was her dad. There was never a spell.
- Mileena was created at least 500 to a thousand years ago (it had to be some time within Shang Tsung's lifespan since he did the creating) to replace Kitana, but the Tarkatan mixed into her DNA to make her more loyal resulted in her deformed mouth. Because she wasn't identical to Kitana, she was deemed a failure, but rather than just toss her out, they decided to make her useful.
- Kitana was told Mileena was her long lost twin and they worked together as assassin partners, so Mileena could spy on Kitana and make sure she never turns against Kahn.
- Kitana found out the truth about Mileena and Jerrod prior to MK2 but kept it a secret, waiting for the best time to turn on Kahn.
- During MK2, Kitana met in secret with an Earth warrior (most likely Liu Kang), feeding him intel to defeat Kahn with. Mileena caught her and they fought. Kitana killed Mileena. Mileena would later be resurrected by Shinnok.
Shaolin Monks and MK9 confuse things a bit, but Shaolin Monks ain't canon, and MK9 is a completely separate new universe, so if you're talking about the old timeline, this is definitively the chain of events.
Jax's Arms - In the old canon, they were glove-like strength boosters fit over his real arms and he could take them off if he wanted to. In the new universe, it looks as though his real arms are seriously injured and he gets the bionic ones to replace them completely.
Liu's Dragon Morph - The source of Liu Kang's special moves is, generally speaking, the fact that Shaolin Monks are trained to use their inner-chi as a weapon. To date, he has no magic ancestors or special origin story, being a shaolin monk IS an origin story for throwing fireballs. In MK2 and after, the programmers started adding a dragon theme to his moves - dragon headed fireballs, the ability to morph into a dragon, an MK logo shadow puppet for his MK3 Friendship, and apparently he now conjures a tiny logo-like dragon in his palm as his MK9 winpose...because he was the champion and the mascot of the series.
Since later games have revealed that the MK logo is what the Elder Gods look like in their natural, heavenly forms, and because Liu has at times been billed as "The Chosen One", this naturally leads to speculation whether or not Liu Kang's powers come from the Elder Gods for some reason. Especially since people are often asking how else could an ordinary human defeat the vastly powerful Shao Kahn?
The truth is, we still don't have an answer for that. Just for me personally, I like to think that Liu IS drawing upon the Heavens as a power source through his spirituality and enlightenment, the same way Nightwolf gets his Shaman powers by drawing upon "the spirits".
Goro - Pretty sure he's still just a prince since none of the games ever said King Gorbak died.
What is Shao Kahn? - Hidden in Deception is an easter egg that reveals, Shao Kahn is the former Protector-God of Outworld. That is the position he actually held when he was Onaga's advisor, and he gave up his godhood in order to rule the realm instead after he killed Onaga because gods aren't supposed to have a direct hand in their realms, only help out the mortal citizens. That is why he's always just been called "an immortal" and why he's 7 or 8 feet tall and the only creature in Outworld with a red eyed claw-face. He's not a member of any Outworld species, he's one of a kind.
The Earthrealm Gods - According to Fujin's bio in MK4, the gods of Earth, Water, and Fire are killed by Shinnok's army at the beginning of the game, and Raiden and Fujin are the only two Earth gods left. However, Fujin's MKA bio says that when Raiden died, he should not have become Dark Raiden, because when a god's essence is released, it later reforms and they are supposed to be reincarnated with no memories.
The question is, does that happen EVERY time a god dies, or is he referring specifically to when one is blown up? So I cannot be sure whether the Gods of Earth, Water, and Fire were reborn after they were killed or not.
Onaga's Holy Men - Blaze's MKDA ending pretty much reveals that he kills them once the egg hatches and he's set free.
Mokap - Mokap's storyline is that he is a special effects/stunt man who works on Johnny Cage's films. That's his WHOLE story. There is no "And then he went to Outworld and..." or "This is the reason he fought monsters...", no such thing has ever happened to him. He started as a movie stuntman, he ended as a movie stuntman. There is no indication of him participating in the plot. He appears in Chaosrealm in MKD, but all those Konquest cameos are non-canon. All of them.
The only canon events in MKD Konquest are Shujinko's ACTUAL missions, and even some of them can't be canon because there are timeline errors - for instance, Shujinko can't attend MK1 because Damashi sends him to the Netherealm. When he gets there, he meets the Deadly Alliance version of Scorpion who's hunting for Quan Chi. How did time skip like that? And Shujinko didn't age in between. Later, Shujinko is thrown in prison by Hotaru for years and DOES age, but this was during MKDA! He gets out during Deception...but MKDA and Deception occur SIDE BY SIDE, there's maybe days between them, not years.
Ashrah's Sisters: - Their identities remain unknown because they're not important. Those sisters are introduced already dead, just part of backstory. What's for certain is that they are NOT Kia, Jataaka, and Sareena, they are a separate group of Quan Chi servant girls. Since Shujinko is still young when he meets Ashrah for the first time, and she already has the Kriss at that point, it's probably safe to assume that Ashrah & sisters worked for Quan first and when Ashrah defected and killed the others, that's when Quan had to hire the Mythologies girls, to replace them.
What happened to the Orderrealm/Chaosrealm guys after MKD? - Uhhh...well, it's kinda impossible to say, what with none of them getting bios in MKA. And Darrius, Hotaru, and Dairou's endings are a messed up jumble in Deception.
But if I understand right, Darrius hired Dairou to steal Seido's most important government document, the "Declaration of Order". This must've happened BEFORE Darrius hired Dairou to kill Hotaru. Anyway, once Hotaru heard about the theft, he probably would have abandoned what he was doing in Outworld and gone home to Seido to fight the resistance, since that's kind of an emergency for his realm. After that, while fighting a revolutionary war, the three of them probably all heard about Blaze's Prize and decided "Well if I'm the one who gets it, then I can fix Seido" and off they went into Armageddon.
As for Havik, he just bombs around from realm to realm, doing whatever he feels like to make chaos happen. Dude never had to be in a specific place at a specific time. I mean, during Deception, he DID want Kabal's Black Dragon to help him steal Onaga's heart and use it to resurrect Kahn, but Onaga was turned back into Reptile, and Kahn was never dead after all, so that plan obviously didn't work and he'd have just moved on.
Who is Rain's mother? - No idea. There's speculation it was Sindel 'cause he keeps calling himself a prince, but I can't see Sindel cheating on Jerrod, and I think the real reason Rain calls himself a prince (beyond the obvious inside joke that is his name), is he doesn't know what a fucking prince IS. You're the son of a god, not the son of a king, you stupid purple douche!
Whid did Argus cheat on Delia? - I'm assuming "Whid" is supposed to be "Why".
It's common in mythology for gods to cheat with mortals. Look at Zeus, 75% of the gods and monsters in Greek Myth are his children, and Hera isn't their mother.
Does Argus have a mixed child with a darkskinned Edenian? - Whuh? No. No he doesn't. Are you talking about Jade or Tanya? Neither one is related to Argus. Jade's origin is finally given in MK9 (if we agree that facts from the new universe that don't contradict anything can be applied to the old canon) and Tanya's father is an ambassador in Queen Sindel's court.
What happened to the Amulet after Onaga had it? - In MKD, Onaga had it mounted on his throne. In MKA, Quan Chi is once again wearing it on his belt. Simple answer would be that after Onaga's defeat, it probably just sat there and nobody else took it, so Quan Chi could easily go get it back after Shinnok brought him back to life.
How long was Havik Kahn's advisor? - Uh, never? Where'd you get the idea Havik was connected to Kahn?
How come none of the super-natural characters realized that Shujinko was an utter idiot and was on the way of dooming the entire universe? - How would they?
How long has the Red Dragon been around? - Daegon founded the Red Dragon clan when he was awakened early. Daegon was awakened early because his dragon guardian, Caro, lost contact with Blaze. The most obvious reason for him to lose contact with Blaze would be when Blaze was captured by Onaga's Holy Men. Unfortunately, we don't KNOW when Blaze was captured. You might be thinking "Well Blaze and Hornbuckle were on the bridge in MK2, so it was during MK2, wasn't it?" Nope. Continuity error. Blaze's bio says he was kidnapped "ages" ago. This is what happens when you retcon things.
Here's what we DO know: The Black Dragon is a renegade offshoot of the Red. And according to MKDA, the Black Dragon was formed in the early 1900's by the inventor of Aikido. So the Red Dragon has to be more than 100 years old.
Why are the Seido characters, with the exceptional of Hotaru, so lame? - Because they were never meant to BE from Seido.
Dairou's original backstory was going to be that he was a "ronin", a dishonored samurai, who dual weilded katanas. Shang Tsung hired him to guard his palace in MKDA. He was going to be a rival for Kenshi. Dairou's development wasn't finished by the deadline, though, so they left him out till the next game, and had Mavado attack Kenshi to keep him out of Shang's Palace instead...which went nowhere 'cause Kabal killed Mavado.
Darrius was going to be a new Red Dragon member, and come across as sort of a stylish, jive-talking sort of character like a cross between Samuel L. Jackson and Jim Kelly in Enter the Dragon. Instead, they decided to make him a Seido guy when they came up with Seido, 'cause it needed more characters.
And thus, both were rendered boring as fuck.
Where was Stryker all this time? - Serving and protecting in New York. Stryker never quite understood why he was chosen to help during MK3 and once the city was saved, didn't really want any more part in the monster fighting and shit. No idea what convinced him to come back for Armageddon.
Where was Sheeva all this time? - She was killed by Shao Kahn in MK3 for murdering Motaro and attempting to assassinate Kahn. Kano agreed to help her, but gave her away at the last second, which is how he earned a promotion to General of Outworld.
In MKD why was a bunch of people caged up? - Pretty sure the Prison stage isn't even canon. Or is some sort of plothole. It's supposed to be where Onaga locks up potential enemies his army captures, but the stage bio says it's located on Shang Tsung's island in Earthrealm, and no one had a reason to be on Shang's island in MKD.
What happend to Hornbuckle? - I suppose that's answered by the Holy Men question since Hornbuckle is supposedly the one of Onaga's Holy Men who captured Blaze. Blaze killed them all when he got free.
Where was Rain? - Presumably, after Shao Kahn's defeat in Trilogy, Rain laid low 'cause the Edenians considered him a traitor for siding with Kahn. He came back out when Quan Chi found him and told him about being Argus' son and the Prize and whatnot.

I had forgot about it but reptile88 brings up a good question. I wonder what warrior masked subzero was supposed to be in the ending of UMK3? Also how would this warrior have learned the ice elemental skills that subzero conveyed? I thought at first it might be a reference to someone pre-MK1 tournament, such as a reincarnated Kung Lao. Then again this might have just been an inside joke by the developers to just keep fans guessing.

Classic Sub-Zero was literally Classic Sub-Zero. The older brother IS "a warrior who has long been missing from a previous Mortal Kombat", because he was killed in MK1.
That said, he was never canon, since later games went on to confirm he was still dead and Deception of course went on to establish Noob Saibot was him all along.

It kinda threw me at first because I took it to mean that it was an imposter posing as Subby, since this was long before the Noob/subby connection, but yeah it makes since that he was literally classic subzero. I was looking to deep into it.

Of course, the way MK9 retcons things, like with Kung Lao, Quan Chi, Sektor and Cyrax (and practically everyone else) at the first tournaments, I wouldn't be surprised if they retconned Classic Sub to be their father who was at the tournament but you didn't play as him or the hitherto unforeseen third brother, so fans can get their pick of ninja sub, noob sub, girl sub, robot sub, clown sub, alien sub, demon sub, and Cthulu sub...

Cthulu Sub would be a great animality. Just sayin'.

Thank you

How exactly would having powered armor over a cybernetic body make a ninja stealthy?

0
Stealth obviously isn't as important to the Lin Kuei as loyalty and killing power.
That said, Sektor and Cyber-Smoke both have the ability to turn invisible.

The picture you're talking about is in the Krypt from Deception. Pretty sure there's also a Mortal Kombat Gold strategy guide out there with a unused bio that mentions Kung Lao slicin' him up, but the bio was tossed for the one used in-game. XD84 posted the unused bios a long time ago and I can't for the life of me track them down.

The wording of the ending makes it clear it is not the MK1 Sub-Zero. It starts by saying it was thought to be him then says "however...".
