Not all sixty something characters were shown during the Armageddon clip.
Technically, the only two characters that are still remaining alive are Kahn and Raiden... And neither of them are battling Blaze. So, I'm assuming no one wins Armageddon.
Even though, this is coming from a person who is not going to read the spoilers for the story, so its my word against those who do know the full story from beginning to ending.

Have you played Armageddon's Konquest Mode? Then you'd know that Taven kills Daegon on a balcony arena a bit away from the Pyramid of Argus. Daegon doesn't partake in the war.

Just because Daegon was an important character in Armageddon, does not make him necessarily important to be shown dead in the intro to this game's story mode... Why, what does it need to prove? That this character might be alive if we don't see him? The same could be said for all of the other characters that did not make an appearance in the intro. I can say that Frost is still alive because I don't see her anywhere in the intro, does that make a difference? No, it doesn't... Not to mention:

If you did play this game, you would have known that Daegon is already dead at this point... Whether or not Taven actually succeeded in his quest to defeat Blaze, still, Daegon was dead during the middle of this battle since the combatants were already at war by the time Taven reached the top of the pyramid.
And until I get proven else wise, so far no one is declared the winner of Armageddon, and I doubt there will be one.

Can you post a screenshot with Taven? Or just a link to a video and point out at what time should I pause it to see Taven?
I haven't seen him...
Also, if anyone sees Fujin SCREAM!!! I haven't seen him so far, I watched twice the story mode intro.
I do and don't wanna see him, lol. I wanna see him 'cause I wanna see my favorite character, but I also don't wanna see his corpse

Is Sub-Zero in the intro? I know he kills Scorpion, but I never saw him anywhere.

Subzero is to the right in the background when you see Baraka.
Dead.
Dead.

Anybody see Stryker, I couldn't unless that was him between Scorpion and Hotaru. I didn't see Smoke, but I'm pretty sure that ahd to do with, you know. lol
Like I said, the only characters that are revealed are pretty much the characters that are in this game.
You see:
Kung Lao in Shinnok's hands move
Scorpion impaled with Sub-Zero's Kori blade
Baraka in half by Kung Lao's hat
Sub-Zero
Cage's head decapitated
Sonya in half
Reptile
Not sure who's right next to Reptile in the same scene,
Bo Rai' Cho
Cyrax
Sheeva
Nightwolf
Kenshi
Mileena
Quan Chi
Liu Kang
The last body on the stairs I think is Taven
Basically, that last scene where everyone is running, they make at least some sort of an appearance in this. If I am wrong, please correct me as I watched the laggy version and I'm not sure if there's a normal version of this video yet out.

The last body is Old Man Tsung, actually.

No, I finally managed to track down the Machinima live stream video and watched it again, it is Old Man Shang Tsung, his outfit has long sleeves, Neither of Taven's outfits had long sleeves on them, and clearly the Intro is basically semi-canonizing the Armageddon intro, which ended with Zombie Liu Kang stopping Shang with his hooks mere feet away from the top, and Shang started to grow old again as Blaze appeared.

Daegon wasn't dead after you fight him in Konquest, he was just knocked out.

Why couldn't this ending have happened?

Taven beat Blaze but Blaze's dispersing energy made the Kombatants stronger instead of making them weaker or taking away their powers. The end result was the huge bodycount at the beginning. The big finale is Shao Khan against Dark Raiden. Kahn beats the crap out of Raiden and just as Kahn is going to finish him off Raiden does some incantation big splash of events that happened in the previous games and we end up at the beginning of MK1 where the storymode begins.

This is pretty definite.
The last body on the stairs is Shang Tsung, he's in the exact spot we last see him in the Armageddon intro.
Taven defeating Blaze made everyone more powerful, so everyone one by one eliminates everyone else. Until only Shao and Raiden are left. Shao is glowing, I assume because of all the power released by Blaze.
The only thing unknown is how Shao Kahn escaped Onaga. But I think that's just helpful forgetfulness on the developers part.

There are basically two theories bumping around right now, that I've seen...
One is Taven killed Blaze and supercharged all the kombatants. As per Taven's ending. This allowed Kahn to get the better of Onaga, return to the pyramid rested, and get the upper hand on all remaining, not already dead kombatants, who had (in theory) been battling non-stop and taken far more bumps than Kahn. And were more exhausted by battle maybe? Iunno...
Other is, Kahn merely beat all other Kombatants and Blaze on his own, and what we see is the end result of that. Kahn is supercharged from killing Blaze and winning his power.
They both have their pros and cons... upsides and downsides. And they're both speculation, neither is confirmed (that I'm aware of). If one nitpicks, there are ways to dispute and support both.
I personally like the first one better because it doesn't contradict Armageddon's Konquest story or diminish Taven's role as the protagonist.
*Shrug*

The only flaw in the first description is Onaga still. He's far more powerful than Kahn, and remember if everyone was superpowered, Onaga would be even more bloody powerful still.
The second one is possible, but makes no sense, as not only would it be retconning the entire story of Armageddon, was Kahn not even in the running to battle blaze by the end of the intro

Well he was just lying on the ground, it's not like he had any lethal wounds. His body might even have been moving or twitching, I can't remember exactly.

Yeah, it's kind of the law of this sort of series. Unless it is SPECIFICALLY stated that a character is dead, they aren't.

Onaga was so powerful because of the Kamidogu. Those were smashed at the end of Deception. In MKA, he's no better than any other boss.

No, it's old Shang Tsung, just like in MKA's intro. Taven doesn't use a robe, and he only appears in Raiden's flashbacks.
The ones that appear dead in the intro (that are recognizable) are Kung Lao, Kitana, Scorpion, Hotaru, Stryker, Baraka, Sub-Zero, Cage, Sonya, Reptile, Noob, Jax, Bo' Rai Cho, Cyrax, Nightwolf, Sheeva, Kabal, Sektor, Kenshi, Mileena, Quan Chi, Liu Kang, and Shang Tsung.
