This is a hard question to answer but I put storyline over anything when I talk about preference of which game is better to me. And also I divide into 2 generations so:

Better 2D - Mortal Kombat 3 - (Not Ultimate) That is a really good MK storyline, umpredictable. You never could imagine that Shao Kahn would control Earth that way.

Better 3D - Mortal Kombat Deadly Alliance - Great return, storyline, cast.

Talking about fatalities only, probably is MK2 and MKD.

2D:
Ultimate Mortal Kombat 3 is the best.

3D:
Well, Mortal Kombat Deadly Alliance, i think. Although Deception's dark aura and Konquest mode heavily appeal to me, i can't stand that Chess Kombat and Tetris bullshit..

(I'm aware that doesn't make sense... or does it?)
Mortal Kombat II to me had the best game play, wasn't much of a fan of anything added in MK3 such as running and stuff. The fatalities are much better quality in MKII. That was always one of my problems with MKT half the fatalities involved random blowing up so they could scatter unreal amounts of bones.

2D: I have to say MK3 it was the first game i ever played on genesis and had a dark storyline

3D: don't know... ive never played deadly alliance but deception was OK
MK II

The whole atmosphere of Outworld made me fall in love with MK. The story, the characters, everything.

2D: MKII. Great characters and story, environment that tops pretty much all fighting games. The dark atmosphere along with the music makes the perfect experience. Great Fatalities too.

3D: MKD. Comes closest to MKII.

Well, MKT was just an awesome game. On the other hand, MK2 had that dark, errie feeling to it. I Loved that. (P.S. I got that game for sega genesis for $1.50)

2D:

MK3

Why? It had the most original roster, no copycat ninjas, Shang Tsung (my favourite) reached his gameplay climax, the MK1-2 fighters had their abilities quite enhanced, we had combos, a whole new Sub Zero, cyborgs, the CPU wasn't a bitch... and I, personally, prefer a small but well-chosen range of fighters. Indeed, it had no Scorpion but that's one imperfection against the 8 counted good sides.

3D:

MKDA

None of the later MK games moved too far from the idea MKDA had rooted (I could forgive MKSM and the intro trailer for MKA).

My most favourite mortal kombat game is mortal kombat 4 because it is fast paced and the ninjas looked real good and mortal kombat deception was my favourite new gen game espicially konquest.confused

MK2 Forever furious
Cuzz that is the first game i played back in `95 on my brand new Super Nintendo.With the superior graphics than his predecessor ,fatalities and much more...

Of the 3d games i only played mortal kombat 4 on my psone.At first it was ok because i was younger.But now i see it was totally lame because i had weapons ,apsolutely the same gameplay as his predecessors and really bad music....

for 2D games id have 2 say it comes down between mk 2 or mkT.
while mkT was better graphic wise the 98.9 percent of the fatalities
were horrible and almost always ended in unrealistic explosions
and some how 5 legs 3 arms and a completly inacurate amount of bones
mk 2 easily wins fatalitys. but between the 2 id say trilogy for the character amount and more arenas

Mortal Kombat Trilogy is my favorite of all time because it has every single character from the past games plus it is 2D which i miss a lot.
